The small New Caledonian dugong population is geographically isolated, with extremely low mitochondrial DNA. Using mitochondrial DNA, microsatellites, and SNPs from 66 samples collected over 2 decades, we identified fine‐scale genetic structure and confirmed strong differentiation from Australian populations.
