Direct Coupling Analysis and the Attention Mechanism

open access: yesBMC Bioinformatics
Abstract Proteins are involved in nearly all cellular functions, encompassing roles in transport, signaling, enzymatic activity, and more. Their functionalities crucially depend on their complex three-dimensional arrangement. For this reason, being able to predict their structure from the amino acid sequence has been and still is a phenomenal ...

A Comparative Study of Writing, Mindfulness, and Prayer Effects on Attention Network Task Performance

open access: yes
Mindfulness (Tang et al., 2007), prayer (Adams et al., 2017), and writing (Klein & Boals, 2001a) are all interventions that have been associated with varying degrees of improvement in attention or working memory.

Clinical performance of the urine‐based TERT promoter AbsoluteQ Digital PCR for non‐invasive detection of bladder cancer

open access: yesMolecular Oncology, EarlyView.
A urine‐based digital PCR assay targeting two hotspot TERT promoter variants detected bladder cancer with high sensitivity and no false positives in this case–control cohort. The streamlined AbsoluteQ workflow outperformed Sanger sequencing and supports non‐invasive molecular testing for bladder cancer detection.

Associations among Family Environment, Attention, and School Readiness for At-Risk Children [PDF]

open access: yes
This study examined the developmental pathways from children’s family environment to school readiness within an at-risk sample (N = 1,701). Measures of the family environment (maternal parenting behaviors and maternal mental health) across early ...

Developmental programmes drive cellular plasticity, disease progression and therapy resistance in lung adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
This study shows that lung adenocarcinomas exploit developmental branching morphogenesis to acquire a therapy resistant basal‐like tumour cell state. This process was found to be regulated by combined TP53 loss‐of‐function and type‐I interferon signalling, identifying a novel axis for biomarker and therapeutic target discovery.

Stimulator of interferon genes agonist augmented antitumor immunity of osimertinib in Egfr‐mutated lung cancer

open access: yesMolecular Oncology, EarlyView.
Combining osimertinib with the STING agonist ADU‐S100 activates innate and adaptive immunity to overcome the non‐inflamed microenvironment of Egfr‐mutant lung cancer. This combination increases NK and CD8+ T‐cell infiltration, associated with activation of the STING‐IRF3 pathway and local immunogenic cell death.

Using the attention cascade model to computationally account for the age differences in an Attentional Blink (AB) task

open access: yes, 2008
The attention cascade model (Shih, 2008) is a general, mathematical model of attention and working memory.

USP29‐regulated noncanonical stabilization of the hypoxia‐inducible factor‐α in aggressive prostate cancer

open access: yesMolecular Oncology, EarlyView.
We identify USP29 as the only DUB mirroring CA9 expression, a marker of hypoxia and HIF pathway activation associated with PCA aggressiveness. USP29 stabilizes HIF‐1α and HIF‐2α via a noncanonical mechanism that is independent of PHD/pVHL activity yet relies on proteasomal regulation, establishing USP29 as a previously unrecognized regulator of hypoxic

Attention mechanisms in neural networks

open access: yesCoRR
Attention mechanisms represent a fundamental paradigm shift in neural network architectures, enabling models to selectively focus on relevant portions of input sequences through learned weighting functions. This monograph provides a comprehensive and rigorous mathematical treatment of attention mechanisms, encompassing their theoretical foundations ...
