Wave-function positivization via automatic differentiation

open access: yesPhysical Review Research, 2020
We introduce a procedure to systematically search for a local unitary transformation that maps a wave function with a nontrivial sign structure into a positive-real form. The transformation is parametrized as a quantum circuit compiled into a set of one-

Distributed Automatic Differentiation for Ptychography

open access: yesProcedia Computer Science, 2017
Abstract Synchrotron radiation light source facilities are leading the way to ultrahigh resolution X-ray imaging. High resolution imaging is essential to understanding the fundamental structure and interaction of materials at the smallest length scale possible.

Establishment of a humanized patient‐derived xenograft mouse model of high‐grade serous ovarian cancer for preclinical evaluation of combination immunotherapy

open access: yesMolecular Oncology, EarlyView.
We have established a humanized orthotopic patient‐derived xenograft (Hu‐oPDX) mouse model of high‐grade serous ovarian cancer (HGSOC) that recapitulates human tumor–immune interactions. Using combined anti‐PD‐L1/anti‐CD73 immunotherapy, we demonstrate the model's improved biological relevance and enhanced translational value for preclinical ...

Optimization with Time and Frequency Constraints Using Automatic Differentiation: Application to an Aircraft Electrical Power Channel

open access: yesApplied Sciences
The ordinary differential equations used to model a dynamic system can evolve during the simulation in circumstances where unpredictable events occur, more specifically, in regard to the domain of power electronics, for example, static converters will ...

Fully differentiable optimization protocols for non-equilibrium steady states

open access: yesNew Journal of Physics, 2021
In the case of quantum systems interacting with multiple environments, the time-evolution of the reduced density matrix is described by the Liouvillian.

Hippo pathway at the crossroads of stemness and therapeutic resistance in breast cancer

open access: yesMolecular Oncology, EarlyView.
Dysregulation of the Hippo pathway drives nuclear accumulation of YAP/TAZ, activating stemness‐related transcriptional programs that sustain breast cancer stemness and fuel therapeutic resistance across subtypes, underscoring Hippo signaling as a targetable vulnerability. Figure created and edited with BioRender.com.

Automatic Functional Differentiation in JAX

open access: yesCoRR, 2023
We extend JAX with the capability to automatically differentiate higher-order functions (functionals and operators). By representing functions as a generalization of arrays, we seamlessly use JAX's existing primitive system to implement higher-order functions.

CCDC80 suppresses high‐grade serous ovarian cancer migration via negative regulation of B7‐H3

open access: yesMolecular Oncology, EarlyView.
PAX8 is a lineage‐specific master regulator of transcription in high‐grade serous ovarian cancer (HGSC) progression. We show for the first time that PAX8 facilitates proliferation and metastasis by repressing the cell autonomous tumor suppressor CCDC80 and inducing B7‐H3 expression.

Optimizing differential equations to fit data and predict outcomes

open access: yesEcology and Evolution, 2023
Many scientific problems focus on observed patterns of change or on how to design a system to achieve particular dynamics. Those problems often require fitting differential equation models to target trajectories.
