Epigenetic blind spots – the role of DNA methylation dynamics in stem cell‐based models of embryogenesis

open access: yesFEBS Letters, EarlyView.
Embryo‐like structures (stembryos) are an innovative tool, but they are hindered by experimental variability and limited developmental potential. DNA methylation is crucial for mammalian development, but its status in stembryo models is poorly characterized.

Translational benchmark risk analysis [PDF]

open access: yesJournal of Risk Research, 2010
Translational development - in the sense of translating a mature methodology from one area of application to another, evolving area - is discussed for the use of benchmark doses in quantitative risk assessment. Illustrations are presented with traditional applications of the benchmark paradigm in biology and toxicology, and also with risk endpoints ...

CREDIT BUREAU BENCHMARKING AS A TOOL FOR ESTIMATION OF BANK'S POSITION AT THE MARKET

open access: yesВісник Київського національного університету імені Тараса Шевченка. Серія Економіка, 2015
The article presents the conception of benchmarking on the market of consumer loans. The essence of such benchmarking is comparative analysis of bank’s activity parameters with market average values from bureau of credit histories.

Design and analysis strategies for robust microbiome ageing research

open access: yesFEBS Letters, EarlyView.
The gut microbiome changes with age and associates with age‐related morbidity and mortality, establishing it as a potential biomarker and intervention target for ageing. Realising this potential requires methodological rigour, yet distinguishing biological signals from methodological artefacts remains challenging across cohorts. This review provides an

How Representative Is a SPARQL Benchmark? An Analysis of RDF Triplestore Benchmarks [PDF]

open access: yesThe World Wide Web Conference, 2019
Triplestores are data management systems for storing and querying RDF data. Over recent years, various benchmarks have been proposed to assess the performance of triplestores across different performance measures. However, choosing the most suitable benchmark for evaluating triplestores in practical settings is not a trivial task.

Interrogating the immune landscape of microsatellite stable RAS‐mutated colon cancer

open access: yesMolecular Oncology, EarlyView.
COLOSSUS project RAS‐mutated MSS colon cancer study explored transcriptomics and immune cell density by immunohistochemistry (IHC), Immunoscore (IS), ISIC/TuLIS scores, mutation counts, and detected different prevalences but similar microenvironment composition across immune markers with clinical relevance for future immunotherapy combination ...

Adaptor protein CIN85 potentiates the motility of osteosarcoma cells via the Akt/mTOR and MMP2‐COL3A1 axis

open access: yesMolecular Oncology, EarlyView.
CIN85 is highly expressed in osteosarcoma, particularly in metastatic lesions. Its overexpression increases cell migration and Matrigel invasion, while silencing CIN85 suppresses these behaviors. Transcriptome analysis shows that CIN85 regulates MMP2, COL3A1, and Akt/mTOR signaling. Targeting these pathways reverses CIN85‐induced motility, highlighting

The Design and Analysis of Benchmark Experiments

open access: yesJournal of Computational and Graphical Statistics, 2005
The assessment of the performance of learners by means of benchmark experiments is an established exercise. In practice, benchmark studies are a tool to compare the performance of several competing algorithms for a certain learning problem. Cross-validation or resampling techniques are commonly used to derive point estimates of the performances which ...

Interpreting the effects of DNA polymerase variants at the structural level

open access: yesMolecular Oncology, EarlyView.
Using MAVISp and molecular dynamics simulations, we analyzed over 60 000 missense variants in POLE and POLD1 from ClinVar, COSMIC, cBioPortal, and saturation mutagenesis. Identified mechanistic indicators, including stability, binding, and long‐range, enable structural interpretation, providing ACMG‐like evidence for possible reclassification of VUS ...

Metafunctions for benchmarking in sensitivity analysis

open access: yesReliability Engineering & System Safety, 2020
Abstract Comparison studies of global sensitivity analysis (GSA) approaches are limited in that they are performed on a single model or a small set of test functions, with a limited set of sample sizes and dimensionalities. This work introduces a flexible ‘metafunction’ framework to benchmarking which randomly generates test problems of varying ...
