Landscape of BRAF transcript variants in human cancer

open access: yesMolecular Oncology, EarlyView.
We investigate the annotation of BRAF variants, focusing on protein‐coding BRAF‐220 (formerly BRAF‐reference) and BRAF‐204 (BRAF‐X1). The IsoWorm pipeline allows us to quantify these variants in human cancer, starting from RNA‐sequencing data. BRAF‐204 is more abundant than BRAF‐220 and impacts patient survival.

Estimating bias error distributions [PDF]

open access: yes39th Aerospace Sciences Meeting and Exhibit, 2001
In this article we formulate a general methodology for estimating the bias error distribution of a device in a measurement domain from less accurate measurements when a minimal number of standard values (typically no more than two values) are available.

Effects of sampling skewness of the importance-weighted risk estimator on model selection

open access: yes, 2018
Importance-weighting is a popular and well-researched technique for dealing with sample selection bias and covariate shift. It has desirable characteristics such as unbiasedness, consistency and low computational complexity. However, weighting can have a

Nonparametric regression penalizing deviations from additivity [PDF]

open access: yes, 2005
Due to the curse of dimensionality, estimation in a multidimensional nonparametric regression model is in general not feasible. Hence, additional restrictions are introduced, and the additive model takes a prominent place.

Optimum estimator in simple random sampling using two auxiliary attributes with application in agriculture, fisheries and education sectors

open access: yesMethodsX, 2022
In modern age of information technology, data is available everywhere in huge amount. Every sector generates lot of data every day. The investigation of each unit of data is not feasible due to limited resources like time, labor, and cost.

Loss of proton‐sensing GPR4 reduces tumor progression in mouse models of colon cancer

open access: yesMolecular Oncology, EarlyView.
G protein‐coupled receptor 4 (GPR4) is a pH‐sensing receptor activated by acidic pH. GPR4 expression is increased in patients with inflammatory bowel disease who are at high risk of developing colorectal cancer. In mouse models, loss of GPR4 attenuated tumor progression. This correlated with increased IL2 and natural killer cell activity.

Circulating tumor DNA monitoring and blood tumor mutational burden in patients with metastatic solid tumors treated with atezolizumab

open access: yesMolecular Oncology, EarlyView.
In patients treated with atezolizumab as a part of the MyPathway (NCT02091141) trial, pre‐treatment ctDNA tumor fraction at high levels was associated with poor outcomes (radiographic response, progression‐free survival, and overall survival) but better sensitivity for blood tumor mutational burden (bTMB).

Zero-Variance Zero-Bias Principle for Observables in quantum Monte Carlo: Application to Forces

open access: yes, 2003
A simple and stable method for computing accurate expectation values of observable with Variational Monte Carlo (VMC) or Diffusion Monte Carlo (DMC) algorithms is presented.

On the Bias of Precision Estimation Under Separate Sampling

open access: yesCancer Informatics, 2019
Observational case-control studies for biomarker discovery in cancer studies often collect data that are sampled separately from the case and control populations.

Unraveling LINE‐1 retrotransposition in head and neck squamous cell carcinoma

open access: yesMolecular Oncology, EarlyView.
The novel RetroTest method allows the detection of L1 activation in clinical samples with low DNA input, providing global L1 activity and the identification of the L1 source element. We applied RetroTest to a real‐world cohort of HNSCC patients where we reported an early L1 activation, with more than 60% of T1 patients showing L1 activity.
