Transcriptional network analysis of PTEN‐protein‐deficient prostate tumors reveals robust stromal reprogramming and signs of senescent paracrine communication

open access: yesMolecular Oncology, EarlyView.
Combining PTEN protein assessment and transcriptomic profiling of prostate tumors, we uncovered a network enriched in senescence and extracellular matrix (ECM) programs associated with PTEN loss and conserved in a mouse model. We show that PTEN‐deficient cells trigger paracrine remodeling of the surrounding stroma and this information could help ...

Qualitative analysis of complex modularized fault trees using binary decision diagrams [PDF]

open access: yes, 2006
Fault tree analysis is commonly used in the reliability assessment of industrial systems. When complex systems are studied conventional methods can become computationally intensive and require the use of approximations.

Effective therapeutic targeting of CTNNB1‐mutant hepatoblastoma with WNTinib

open access: yesMolecular Oncology, EarlyView.
WNTinib, a Wnt/CTNNB1 inhibitor, was tested in hepatoblastoma (HB) experimental models. It delayed tumor growth and improved survival in CTNNB1‐mutant in vivo models. In organoids, WNTinib outperformed cisplatin and showed enhanced efficacy in combination therapy, supporting its potential as a targeted treatment for CTNNB1‐mutated HB.

An overview of existing modeling tools making use of model checking in the analysis of biochemical networks

open access: yesFrontiers in Plant Science, 2012
Model checking is a well-established technique for automaticallyverifying complex systems. Recently, model checkers have appearedin computer tools for the analysis of biochemical (and generegulatory) networks.

Survey of machine learning methods for detecting false data injection attacks in power systems

open access: yesIET Smart Grid, 2020
Over the last decade, the number of cyber attacks targeting power systems and causing physical and economic damages has increased rapidly. Among them, false data injection attacks (FDIAs) are a class of cyber-attacks against power grid monitoring systems.

Exact Computation of Influence Spread by Binary Decision Diagrams

open access: yes, 2017
Evaluating influence spread in social networks is a fundamental procedure to estimate the word-of-mouth effect in viral marketing. There are enormous studies about this topic; however, under the standard stochastic cascade models, the exact computation ...

LDAcoop: Integrating non‐linear population dynamics into the analysis of clonogenic growth in vitro

open access: yesMolecular Oncology, EarlyView.
Limiting dilution assays (LDAs) quantify clonogenic growth by seeding serial dilutions of cells and scoring wells for colony formation. The fraction of negative wells is plotted against cells seeded and analyzed using the non‐linear modeling of LDAcoop.

Reordering Method and Hierarchies for Quantum and Classical Ordered Binary Decision Diagrams

open access: yes, 2017
We consider Quantum OBDD model. It is restricted version of read-once Quantum Branching Programs, with respect to "width" complexity. It is known that maximal complexity gap between deterministic and quantum model is exponential.

Plecstatin inhibits hepatocellular carcinoma tumorigenesis and invasion through cytolinker plectin

open access: yesMolecular Oncology, EarlyView.
The ruthenium‐based metallodrug plecstatin exerts its anticancer effect in hepatocellular carcinoma (HCC) primarily through selective targeting of plectin. By disrupting plectin‐mediated cytoskeletal organization, plecstatin inhibits anchorage‐dependent growth, cell polarization, and tumor cell dissemination.

RaMBat: Accurate identification of medulloblastoma subtypes from diverse data sources with severe batch effects

open access: yesMolecular Oncology, EarlyView.
To integrate multiple transcriptomics data with severe batch effects for identifying MB subtypes, we developed a novel and accurate computational method named RaMBat, which leveraged subtype‐specific gene expression ranking information instead of absolute gene expression levels to address batch effects of diverse data sources.
