Bioinformatic mapping of radical SAM-dependent RiPPs identifies new Cα, Cβ, and Cγ-linked thioether-containing peptides

open access: yesJournal of the American Chemical Society, 2019
Recently developed bioinformatic tools have bolstered the discovery of ribosomally synthesized and posttranslationally modified peptides (RiPPs). Using an improved version of Rapid ORF Description & Evaluation Online (RODEO 2.0), a biosynthetic gene ...

Engineered extracellular vesicles enriched with the miR‐214/199a cluster enhance the efficacy of chemotherapy in ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Loss of the miR‐214/199a cluster is associated with recurrence in ovarian cancer. Engineered small extracellular vesicles (m214‐sEVs) elevate miR‐214‐3p/miR‐199a‐5p in tumor cells, suppress β‐catenin, TLR4, and YKT6 signaling, reprogram tumor‐derived sEV cargo, reduce chemoresistance and migration, and enhance carboplatin efficacy and survival in ...

Discordant bioinformatic predictions of antimicrobial resistance from whole-genome sequencing data of bacterial isolates: an inter-laboratory study

open access: yesbioRxiv, 2019
Background Antimicrobial resistance (AMR) poses a threat to public health. Clinical microbiology laboratories typically rely on culturing bacteria for antimicrobial susceptibility testing (AST).

Keratin 19 as a prognostic marker and contributing factor of metastasis and chemoresistance in high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Keratin 19 (KRT19) is overexpressed in high‐grade serous ovarian cancer with high levels of Kallikrein‐related peptidases (KLK) 4–7 and is associated with poor survival. In vivo analyses demonstrate that elevated KRT19 increases peritoneal tumour burden.

On Bioinformatic Resources

open access: yesGenomics, Proteomics & Bioinformatics, 2015
A starting point of curating bioinformatic resources for the public is marked by the establishment of the US National Center for Biotechnology Information (NCBI) in 1988 [1]. One of its many purposes is certainly to echo the initiative of the Human Genome Project (HGP) –– when two landmark reports were published at the same time: “Mapping and ...

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...
