Bioinformatic Analysis for Profiling Drug-induced Chromatin Modification Landscapes in Mouse Brain Using ChlP-seq Data

open access: yesBio-Protocol, 2017
Chromatin immunoprecipitation followed by massively parallel sequencing (ChIP-seq) is a powerful technology to profile genome-wide chromatin modification patterns and is increasingly being used to study the molecular mechanisms of brain diseases such as ...

Lactiplantibacillus Plantarum GUANKE Alleviates Allergic Asthma by Restricting Monocyte‐to‐DC Differentiation Via Microbiota‐Associated IAA

open access: yesAdvanced Science, EarlyView.
Lactiplantibacillus plantarum GUANKE remodels the indigenous gut microbiota and is associated with microbiota‐dependent restoration of circulating IAA. IAA treatment attenuates JAK3‐STAT3 and Jag1‐Notch4‐Hey1 signaling and reduces CX3CR1+Ly6C− monocytic precursor generation and pulmonary CD11b+ DC accumulation, together with reduced Th2 inflammation ...

Loss of E3 Ubiquitin Ligase RINES via CpG Methylation Relieves Suppression of STAT3 and MYC, Facilitating Multiple Tumorigeneses

open access: yesAdvanced Science, EarlyView.
Dysregulated protein modifications drive tumorigenesis. RINES, an E3 ubiquitin ligase, represses tumor cell proliferation and metastasis by facilitating RING domain‐dependent, ubiquitin–proteasome‐mediated degradation of STAT3 and MYC, which consequently restrains cancer stemness and oncogenic progression.

Expresso: A database and web server for exploring the interaction of transcription factors and their target genes in Arabidopsis thaliana using ChIP-Seq peak data [version 1; referees: 2 approved, 1 approved with reservations]

open access: yesF1000Research, 2017
Motivation: The increasing availability of chromatin immunoprecipitation sequencing (ChIP-Seq) data enables us to learn more about the action of transcription factors in the regulation of gene expression.

Gm26550 Modulates Learning and Memory by Increasing IGF1 mRNA Expression and Stability in Nrf2−/− Mice

open access: yesAdvanced Science, EarlyView.
The present study shows that Nrf2 directly binds to the Gm26550 promoter, thereby activating Gm26550 transcription and increasing its expression. Mechanistically, Gm26550 promotes IGF1 expression by functionally antagonizing miR‐26a‐5p‐mediated repression and sequestering the RBP KHSRP, thereby enhancing hippocampal neuronal synaptic plasticity and ...

Chromatin immunoprecipitation (ChIP) of plant transcription factors followed by sequencing (ChIP-SEQ) or hybridization to whole genome arrays (ChIP-CHIP)

open access: yes, 2010
Chromatin immunoprecipitation (ChIP) is a powerful technique to study interactions between transcription factors (TFs) and DNA in vivo. For genome-wide de novo discovery of TF-binding sites, the DNA that is obtained in ChIP experiments needs to be ...

ChIP-seq analysis from ZEB1 and ZEB2 in GM12878 and K562 cell lines, respectively in 2 different ChIP-seq experiments (GEO accessions GSE32465 and GSE59395, respectively).

open access: yes, 2021
We calculated 1× normalized occupancy values in a window of 4000 base pairs around genes containing peaks that also are DEGs in the mouse (see S1 Table). Peak annotation was performed with the ChIPSeeker R package. ChIP-seq, Chromatin Immunoprecipitation
