Pydna: a simulation and documentation tool for DNA assembly strategies using python

open access: yesBMC Bioinformatics, 2015
Recent advances in synthetic biology have provided tools to efficiently construct complex DNA molecules which are an important part of many molecular biology and biotechnology projects. The planning of such constructs has traditionally been done manually

Knockout of the mitoribosome rescue factors Ict1 or Mtrfr is viable in zebrafish but not mice: compensatory mechanisms underlying each factor's loss

open access: yesFEBS Open Bio, EarlyView.
Mitochondria contain two mitoribosome rescue factors, ICT1 and MTRFR (C12orf65). ICT1 also functions as a mitoribosomal protein in mice and humans, and its loss is lethal. Although Mtrfr knockout mice could not be generated, knockout zebrafish lines for ict1 and mtrfr were established.

Egglog Python: A Pythonic Library for E-graphs [PDF]

open access: yesarXiv, 2023
E-graphs have emerged as a versatile data structure with applications in synthesis, optimization, and verification through techniques such as equality saturation. This paper introduces Python bindings for the experimental egglog library (previously called egg-smol), which aims to bring the benefits of e-graphs to the Python ecosystem.

EbbRT: Elastic Building Block Runtime - overview [PDF]

open access: yes, 2015
EbbRT provides a lightweight runtime that enables the construction of reusable, low-level system software which can integrate with existing, general purpose systems. It achieves this by providing a library that can be linked into a process on an existing

Automated rapidplan model validation using Eclipse scripting API

open access: yesJournal of Applied Clinical Medical Physics, EarlyView.
Abstract RapidPlan offers efficiency gains and quality improvements in treatment planning. Prior to its use in the clinic, it requires an extensive validation procedure in which established clinical plans and those generated by the model are compared. The manual iterative nature of this process is resource intensive, as numerous iterations are required

PythonFOAM: In-situ data analyses with OpenFOAM and Python [PDF]

open access: yesarXiv, 2021
We outline the development of a general-purpose Python-based data analysis tool for OpenFOAM. Our implementation relies on the construction of OpenFOAM applications that have bindings to data analysis libraries in Python. Double precision data in OpenFOAM is cast to a NumPy array using the NumPy C-API and Python modules may then be used for arbitrary ...

KMCLib: A general framework for lattice kinetic Monte Carlo (KMC) simulations

open access: yes, 2014
KMCLib is a general framework for lattice kinetic Monte Carlo (KMC) simulations. The program can handle simulations of the diffusion and reaction of millions of particles in one, two, or three dimensions, and is designed to be easily extended and ...

Actionable Wearables Data for the Neurology Clinic: A Proof‐of‐Concept Tool

open access: yesAnnals of Clinical and Translational Neurology, EarlyView.
ABSTRACT Objective Wearable devices can monitor key health and fitness domains. In multiple sclerosis (MS), monitoring step count and sleep is feasible, valid, and offers a holistic glimpse of patient functioning and worsening. However, data generated from wearables are typically unavailable at the point of care.

PNet: A Python Library for Petri Net Modeling and Simulation [PDF]

open access: yesAdvances in Computer Science: an international journal 5(4): 24-30 (2016), 2023
Petri Net is a formalism to describe changes between 2 or more states across discrete time and has been used to model many systems. We present PNet - a pure Python library for Petri Net modeling and simulation in Python programming language. The design of PNet focuses on reducing the learning curve needed to define a Petri Net by using a text-based ...

Whole‐Blood RNA Sequencing Profiling of Patients With Rheumatoid Arthritis Treated With Tofacitinib

open access: yesACR Open Rheumatology, EarlyView.
Objective Patients with rheumatoid arthritis (RA) often fail to respond to therapies, including JAK inhibitors (JAKi), and treatment allocation is made via a trial‐and‐error strategy. A comprehensive analysis of responses to JAKi, including tofacitinib, by RNA sequencing (RNAseq) would allow the discovery of transcriptomic markers with a two‐fold ...
