Interplay between circadian and other transcription factors—Implications for cycling transcriptome reprogramming

open access: yesFEBS Letters, EarlyView.
This perspective highlights emerging insights into how the circadian transcription factor CLOCK:BMAL1 regulates chromatin architecture, cooperates with other transcription factors, and coordinates enhancer dynamics. We propose an updated framework for how circadian transcription factors operate within dynamic and multifactorial chromatin landscapes ...

Seasonal epidemic spreading on small-world networks: Biennial outbreaks and classical discrete time crystals

open access: yesPhysical Review Research, 2021
We study seasonal epidemic spreading in a susceptible-infected-removed-susceptible model on small-world graphs. We derive a mean-field description that accurately captures the salient features of the model, most notably a phase transition between annual ...

Strange waves in the ensemble of van der Pol oscillators [PDF]

open access: yesИзвестия высших учебных заведений: Прикладная нелинейная динамика, 2020
The purpose of this paper is to study the processes of spatial disorder and the development of phase multistability in a discrete medium of anharmonic oscillators. Methods.

Time after time – circadian clocks through the lens of oscillator theory

open access: yesFEBS Letters, EarlyView.
Oscillator theory bridges physics and circadian biology. Damped oscillators require external drivers, while limit cycles emerge from delayed feedback and nonlinearities. Coupling enables tissue‐level coherence, and entrainment aligns internal clocks with environmental cues.

Full-process aerosol jet printing modelling: achieving high-fidelity simulation via coupling jetting and deposition

open access: yesVirtual and Physical Prototyping
Aerosol jet printing (AJP) is a non-contact, direct-writing advanced manufacturing technology. Various factors – including printing parameters and ink properties – affect the printing features.

CFD simulations of self-compacting concrete with discrete phase modeling

open access: yesConstruction and Building Materials, 2018
Abstract Self-compacting concrete (SCC), is a special type of concrete with high compaction ability in the formwork with its own weight and compacted without any vibration. The main important advantage of SCC is the stability of its cohesion and homogeneity with higher workability structural material behavior in densely reinforced and narrow cross ...

RaMBat: Accurate identification of medulloblastoma subtypes from diverse data sources with severe batch effects

open access: yesMolecular Oncology, EarlyView.
To integrate multiple transcriptomics data with severe batch effects for identifying MB subtypes, we developed a novel and accurate computational method named RaMBat, which leveraged subtype‐specific gene expression ranking information instead of absolute gene expression levels to address batch effects of diverse data sources.

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.
