RaMBat: Accurate identification of medulloblastoma subtypes from diverse data sources with severe batch effects

open access: yesMolecular Oncology, EarlyView.
To integrate multiple transcriptomics data with severe batch effects for identifying MB subtypes, we developed a novel and accurate computational method named RaMBat, which leveraged subtype‐specific gene expression ranking information instead of absolute gene expression levels to address batch effects of diverse data sources.

A memory-efficient dynamic programming algorithm for optimal alignment of a sequence to an RNA secondary structure

open access: yesBMC Bioinformatics, 2002
Background Covariance models (CMs) are probabilistic models of RNA secondary structure, analogous to profile hidden Markov models of linear sequence. The dynamic programming algorithm for aligning a CM to an RNA sequence of length N is O(N3) in memory ...

Rethinking plastic waste: innovations in enzymatic breakdown of oil‐based polyesters and bioplastics

open access: yesFEBS Open Bio, EarlyView.
Plastic pollution remains a critical environmental challenge, and current mechanical and chemical recycling methods are insufficient to achieve a fully circular economy. This review highlights recent breakthroughs in the enzymatic depolymerization of both oil‐derived polyesters and bioplastics, including high‐throughput protein engineering, de novo ...

Bi‐level thresholding for binarisation of handwritten and printed documents

open access: yesIET Computer Vision, 2015
Document image binarisation algorithms have been available in the literature for decades. However, most of the state‐of‐the‐art methods address specific image degradation or characteristics.

An NC1 parallel 3D convex hull algorithm [PDF]

open access: yes, 1992
In this paper we present an O(log n) time paridlel algorithm for computing the convex hull of n points in!)?3. This algorithm uses O (nl+a) processors on a CREW PRAM, for any constant O < cr <1. So far, all adequately documented parallel algorithms

Interplay between RNA‐protein interactions and RNA structures in gene regulation

open access: yesFEBS Open Bio, EarlyView.
Methodological advances in mapping transcriptome‐wide RNA‐protein interactions and RNA structures have started to uncover the potential of RNP conformations in gene regulation. Competing RNA–RNA, RNA‐protein and protein–protein interactions shape the compaction and function of RNPs throughout their lifetime and may provide novel therapeutic targets in ...

Faster Algorithms for Semi-Matching Problems [PDF]

open access: yes, 2012
We consider the problem of finding \textit{semi-matching} in bipartite graphs which is also extensively studied under various names in the scheduling literature. We give faster algorithms for both weighted and unweighted case. For the weighted case, we

Overview of molecular signatures of senescence and associated resources: pros and cons

open access: yesFEBS Open Bio, EarlyView.
Cells can enter a stress response state termed cellular senescence that is involved in various diseases and aging. Detecting these cells is challenging due to the lack of universal biomarkers. This review presents the current state of senescence identification, from biomarkers to molecular signatures, compares tools and approaches, and highlights ...
