Methylation biomarkers can distinguish pleural mesothelioma from healthy pleura and other pleural pathologies

open access: yesMolecular Oncology, EarlyView.
We developed and validated a DNA methylation–based biomarker panel to distinguish pleural mesothelioma from other pleural conditions. Using the IMPRESS technology, we translated this panel into a clinically applicable assay. The resulting two classifier models demonstrated excellent performance, achieving high AUC values and strong diagnostic accuracy.

The design of divide and conquer algorithms

open access: yesScience of Computer Programming, 1985
The structure common to a class of divide and conquer algorithms is represented by a program scheme. A theorem is presented which relates the functionality of a divide and conquer algorithm to its structure and the functionalities of its subalgorithms.

ATF4‐mediated stress response as a therapeutic vulnerability in chordoma

open access: yesMolecular Oncology, EarlyView.
We screened 5 chordoma cell lines against 100+ inhibitors of epigenetic and metabolic pathways and kinases and identified halofuginone, a tRNA synthetase inhibitor. Mechanistically halofuginone induces an integrated stress response, with eIF2alpha phosphorylation, activation of ATF4 and its target genes CHOP, ASNS, INHBE leading to cell death ...

A Comparison of Approximation Algorithms for the MaxCut-Problem [PDF]

open access: yes, 2001
In this paper we compare, from a practical point of view, approximation algorithms for the problem MaxCut . For this problem, we are given an undirected graph G = (V;E) with vertex set V and edge set E, and we are looking for a partition V = V1 [ V2 with

LDAcoop: Integrating non‐linear population dynamics into the analysis of clonogenic growth in vitro

open access: yesMolecular Oncology, EarlyView.
Limiting dilution assays (LDAs) quantify clonogenic growth by seeding serial dilutions of cells and scoring wells for colony formation. The fraction of negative wells is plotted against cells seeded and analyzed using the non‐linear modeling of LDAcoop.

Large-scale wireless coverage optimization: A quantum approach

open access: yesICT Express
Wireless network coverage optimization is critical for improving service quality. However, optimizing large-scale networks remains challenging for both classical algorithms and quantum methods in the NISQ era.

Crucial parameters for precise copy number variation detection in formalin‐fixed paraffin‐embedded solid cancer samples

open access: yesMolecular Oncology, EarlyView.
This study shows that copy number variations (CNVs) can be reliably detected in formalin‐fixed paraffin‐embedded (FFPE) solid cancer samples using ultra‐low‐pass whole‐genome sequencing, provided that key (pre)‐analytical parameters are optimized.

A non-commutative algorithm for multiplying (7 $\times$ 7) matrices using 250 multiplications

open access: yes, 2017
We present a non-commutative algorithm for multiplying (7x7) matrices using 250 multiplications and a non-commutative algorithm for multiplying (9x9) matrices using 520 multiplications.

Accelerating Metropolis-Hastings algorithms: Delayed acceptance with prefetching [PDF]

open access: yes, 2014
MCMC algorithms such as Metropolis-Hastings algorithms are slowed down by the computation of complex target distributions as exemplified by huge datasets. We offer in this paper an approach to reduce the computational costs of such algorithms by a simple
