A Phase‐Resolved Geometric Deep Learning Framework Maps Structural Determinants of Disease‐Associated Protein Aggregation and Guides Suppressor Design

open access: yesAdvanced Science, EarlyView.
SKALE 2.0 maps disease‐associated protein aggregation as a phase‐resolved structural process, linking mutation‐induced geometric perturbations to nucleation, elongation, and suppressor design. Across neurodegenerative proteins, the framework reveals cryptic aggregation vulnerabilities, separates phase‐concordant and phase‐switching mutations, and ...

SPADE: A Deep Learning Framework for Spatial Mapping and Quantitative Cell–Cell Interaction Inference

open access: yesAdvanced Science, EarlyView.
SPADE integrates spatial transcriptomics with single‐cell RNA sequencing by using cell–cell communications (CCC) as a guide for spatial mapping. It improves cell‐type localization, enhances sparse gene‐expression signals, and reveals CCC programs at single‐spot resolution.

Development of an instrument to measure NEET-youth self-directed learning skills

open access: yesInternational Journal of Adolescence and Youth
The purpose of this study was to develop a reliable and valid self-report instrument to measure self-directedness in learning for young people who are not in education, employment or training (NEET-youth). Accomplishing this purpose involved two stages: (

An accurate and robust imputation method scImpute for single-cell RNA-seq data

open access: yesNature Communications, 2018
Despite being widely performed in exploring cell heterogeneity and gene expression stochasticity, single cell RNA-seq analysis is complicated by excess zero counts (dropouts).

A Single‐Cell Transcriptomic Atlas of the Ovine Rumen Microbiome Characterizes Lineage‐Specific Metabolic Shifts Associated with Host Heat Tolerance

open access: yesAdvanced Science, EarlyView.
An optimized single‐cell transcriptomic framework profiles over 60 000 cells to map the ovine rumen microbiome, partitioning the ecosystem into seven cross‐species functional clusters. In heat‐resistant hosts, a lineage‐specific metabolic shift in Anaerovibrio lipolyticus toward a highly glycolytic phenotype contributes to a “nutritional sparing ...

Natural Variation of COLD and CATECHINS REGULATOR 1 Coordinately Fine‐Tunes Cold Tolerance and Tea Quality in Tea Plants

open access: yesAdvanced Science, EarlyView.
Multi‐trait genome‐wide association mapping identifies a central hub regulator, COLD AND CATECHINS REGULATOR 1 (CCR1), and its excellent natural allele variation, coordinately enhancing cold tolerance and promoting catechins biosyntheis. CsCCR1 interacts with CsCBF1/3 and is transcriptionally activated by CsLUX and CsKUA1 to promote catechins ...

Ovarian Cancer Diagnosis and Chemoresistance Prediction Model Based on cfRNA Molecular Signature

open access: yesAdvanced Science, EarlyView.
A deep learning model analyzes cfRNA profiles extracted from the blood of OVCA patients. This innovative approach distinguishes OVCA from healthy controls with high accuracy. Crucially, it reliably predicts patient response to chemotherapy (sensitive versus resistant subgroups).

Avoidable losses: High-stakes accountability and the dropout crisis.

open access: yesEducation Policy Analysis Archives, 2008
In the state of Texas, whose standardized, high-stakes test-based accountability system became the model for the nation's most comprehensive federal education policy, more than 135,000 youth are lost from the state's high schools every year.
