Single‐cell third‐generation sequencing‐based multi‐omics uncovers gene expression changes governed by ecDNA and structural variants in cancer cells

open access: yesClinical and Translational Medicine, 2023
Background Cancer cells often exhibit large‐scale genomic variations, such as circular extrachromosomal DNA (ecDNA) and structural variants (SVs), which have been highly correlated with the initiation and progression of cancer.

Identification and characterization of extrachromosomal circular DNA in Wei and Large White pigs by high-throughput sequencing

open access: yesFrontiers in Veterinary Science, 2023
Wei pig (WP) and Large White pig (LP) are fatty and lean breeds, respectively. Extrachromosomal circular DNA (eccDNA) plays an important role in regulating signaling pathway processes of cell. However, there are few reports regarding the eccDNA and ecDNA

ECCFP: A consecutive full pass‐based bioinformatic analysis for eccDNA identification from long‐read sequencing data

open access: yesiMetaOmics, EarlyView.
A new bioinformatics pipeline called ECCFP has been developed to improve the detection of extrachromosomal circular DNA (eccDNA) from long‐read sequencing data. ECCFP uses all consecutive full passes from individual reads for candidate eccDNA identification and consolidates candidate eccDNAs to generate accurate unique eccDNA.

EGFR, the Lazarus target for precision oncology in glioblastoma [PDF]

open access: yes, 2022
The Lazarus effect is a rare condition that happens when someone seemingly dead shows signs of life. The epidermal growth factor receptor (EGFR) represents a target in the fatal neoplasm glioblastoma (GBM) that through a series of negative clinical ...

Enhancer‐dependent gene regulation in space, time, and malignancies

open access: yesInternational Journal of Cancer, Volume 158, Issue 2, Page 357-367, 15 January 2026.
Abstract Control of cell‐type‐specific gene activation requires the coordinated activity of distal regulatory elements, including enhancers, whose inputs must be temporally integrated. Dysregulation of this regulatory capacity, such as aberrant usage of enhancers, can result in malignant transformation of cells.

Circlehunter: a tool to identify extrachromosomal circular DNA from ATAC-Seq data

open access: yesOncogenesis, 2023
In cancer, extrachromosomal circular DNA (ecDNA), or megabase-pair amplified circular DNA, plays an essential role in intercellular heterogeneity and tumor cell revolution because of its non-Mendelian inheritance.

Deregulated enhancer‐promoter communication in cancer through altered nuclear architecture

open access: yesInternational Journal of Cancer, Volume 158, Issue 2, Page 409-422, 15 January 2026.
Abstract Enhancers are critical regulators of gene expression. Structural variations in cancer genomes can lead to enhancer hijacking, where oncogenes are activated by mistargeted enhancer activity. Novel enhancer‐promoter interactions may also arise through chromosomal rearrangements that create extrachromosomal DNA elements.

Role of extracellular DNA in Candida albicans biofilms [PDF]

open access: yes, 2009
DNA has been described as a structural component of the extracellular matrix in bacterial biofilms. However, in Candida albicans there is a scarce knowledge concerning the contribution of extracellular DNA (ecDNA) to biofilm matrix and overall ...

Synthetic lethality in cancer therapy: Mechanisms, models and clinical translation for overcoming therapeutic resistance

open access: yesClinical and Translational Medicine, Volume 16, Issue 1, January 2026.
Application of synthetic lethality screening in drug resistance models. Abstract Background and Rationale Synthetic lethality (SL)‐based strategies hold significant promise for overcoming therapeutic resistance, a critical bottleneck in cancer treatment where cancer cells evade anticancer therapies, leading to diminished efficacy or treatment failure ...

HPV integration generates a cellular super-enhancer which functions as ecDNA to regulate genome-wide transcription

open access: yesNucleic Acids Research, 2023
Human papillomavirus (HPV) integration is a critical step in cervical cancer development; however, the oncogenic mechanism at the genome-wide transcriptional level is still poorly understood. In this study, we employed integrative analysis on multi-omics
