Metastasis on pause: How dormant tumor cells stay hidden within the tumor microenvironment and evade immune surveillance

open access: yesMolecular Oncology, EarlyView.
Dormant cancer cells can hide in distant organs for years, evading treatment and the immune system. This review highlights how signals from the surrounding tissue and immune environment keep these cells inactive or trigger their reawakening. Understanding these mechanisms may help develop therapies to eliminate or control dormant cells and prevent ...

Pair-Linking for Collective Entity Disambiguation: Two Could Be Better Than All

open access: yes, 2018
Collective entity disambiguation aims to jointly resolve multiple mentions by linking them to their associated entities in a knowledge base. Previous works are primarily based on the underlying assumption that entities within the same document are highly

Mycobacterial cell division arrest and smooth‐to‐rough envelope transition using CRISPRi‐mediated genetic repression systems

open access: yesFEBS Open Bio, EarlyView.
CRISPRI‐mediated gene silencing and phenotypic exploration in nontuberculous mycobacteria. In this Research Protocol, we describe approaches to control, monitor, and quantitatively assess CRISPRI‐mediated gene silencing in M. smegmatis and M. abscessus model organisms.

Collective Entity Linking Method in Chinese Text Based on Topic Consistency

open access: yesITM Web of Conferences, 2017
Entity Linking refers to the task of linking entity mentions in the given text with their referent entities in a knowledge base, which is a key technology of knowledge base expansion. However, the performance of traditional Chinese entity linking methods

Tumor‐stromal crosstalk and macrophage enrichment are associated with chemotherapy response in bladder cancer

open access: yesFEBS Open Bio, EarlyView.
Chemoresistance in bladder cancer: Macrophage recruitment associated with CXCL1, CXCL5 and CXCL8 expression is characteristic of Gemcitabine/Cisplatin (Gem/Cis) Non‐Responder tumors (right side) while Responder tumors did not show substantial tumor‐stromal crosstalk (left side). All biological icons are attributed to Bioicons: carcinoma, cancerous‐cell‐

Leveraging Entity Linking to Enhance Entity Recognition in Microblogs

open access: yesProceedings of the 7th International Joint Conference on Knowledge Discovery, Knowledge Engineering and Knowledge Management, 2015
The Web of Data provides abundant knowledge wherein objects or entities are described by means of properties and their relationships with other objects or entities. This knowledge is used extensively by the research community for Information Extraction tasks such as Named Entity Recognition (NER) and Linking (NEL) to make sense of data.

USFD at KBP 2011: Entity Linking, Slot Filling and Temporal Bounding [PDF]

open access: yes, 2011
This paper describes the University of Sheffield's entry in the 2011 TAC KBP entity linking and slot filling tasks. We chose to participate in the monolingual entity linking task, the monolingual slot filling task and the temporal slot filling tasks.

MAG: A Multilingual, Knowledge-base Agnostic and Deterministic Entity Linking Approach

open access: yes, 2017
Entity linking has recently been the subject of a significant body of research. Currently, the best performing approaches rely on trained mono-lingual models. Porting these approaches to other languages is consequently a difficult endeavor as it requires

Digital twins to accelerate target identification and drug development for immune‐mediated disorders

open access: yesFEBS Open Bio, EarlyView.
Digital twins integrate patient‐derived molecular and clinical data into personalised computational models that simulate disease mechanisms. They enable rapid identification and validation of therapeutic targets, prediction of drug responses, and prioritisation of candidate interventions.

Mutant NPM1 in Acute Myeloid Leukemia Initiation and Maintenance

open access: yesAging and Cancer, EarlyView.
NPM1 mutations drive acute myeloid leukemia by acting as neomorphic transcriptional regulators that cooperate with Menin–MLL and XPO1 to sustain HOX/MEIS1 expression and block differentiation. Targeting these mutant‐specific transcriptional dependencies provides a rational therapeutic strategy for NPM1‐mutated AML.
