Detecting homologous recombination deficiency for breast cancer through integrative analysis of genomic data

open access: yesMolecular Oncology, Volume 19, Issue 12, Page 3613-3633, December 2025.
This study develops a semi‐supervised classifier integrating multi‐genomic data (1404 training/5893 validation samples) to improve homologous recombination deficiency (HRD) detection in breast cancer. Our method demonstrates prognostic value and predicts chemotherapy/PARP inhibitor sensitivity in HRD+ tumours.

Generalized Entropy Production in Collisionless Plasma Flows and Turbulence

open access: yesPhysical Review X, 2022
Collisionless plasmas exhibit nonthermal and anisotropic particle distributions after being energized; as a consequence, they enter a state of low Boltzmann-Gibbs (BG) entropy relative to the thermal state.

Data‐driven discovery of gene expression markers distinguishing pediatric acute lymphoblastic leukemia subtypes

open access: yesMolecular Oncology, Volume 19, Issue 12, Page 3548-3577, December 2025.
This study investigates gene expression differences between two major pediatric acute lymphoblastic leukemia (ALL) subtypes, B‐cell precursor ALL, and T‐cell ALL, using a data‐driven approach consisting of biostatistics and machine learning methods. Following analysis of a discovery dataset, we find a set of 14 expression markers differentiating the ...

Fluctuation Theorems of Brownian Particles Controlled by a Maxwell's Demon

open access: yes, 2006
We study the stochastic dynamics of Brownian particles in a heat bath and subject to an active feedback control by an external, Maxwell's demon-like agent.

Machine learning for identifying liver and pancreas cancers through comprehensive serum glycopeptide spectra analysis: a case‐control study

open access: yesMolecular Oncology, Volume 19, Issue 12, Page 3499-3517, December 2025.
This study presents a novel AI‐based diagnostic approach—comprehensive serum glycopeptide spectra analysis (CSGSA)—that integrates tumor markers and enriched glycopeptides from serum. Using a neural network model, this method accurately distinguishes liver and pancreatic cancers from healthy individuals.

Analysis of entropy production in some enclosed subsystems where spontaneous processes take place [PDF]

open access: yesINCAS Bulletin, 2016
It is well-known that every spontaneous process occurring in an isolated system is accompanied by increasing entropy. The goal of this paper is to show that if the system is made of several subsystems, the entropy production of some subsystems can be ...

Entropy Production and Viscosity of A Dilute Gas

open access: yes, 2012
It is known that the viscosity of a dilute gas can be derived by using kinetic theory. We present here a new derivation by using two entropy production principles: the steepest entropy ascent (SEA) principle and the maximum entropy production (MEP ...

YAP1::TFE3 mediates endothelial‐to‐mesenchymal plasticity in epithelioid hemangioendothelioma

open access: yesMolecular Oncology, EarlyView.
The YAP1::TFE3 fusion protein drives endothelial‐to‐mesenchymal transition (EndMT) plasticity, resulting in the loss of endothelial characteristics and gain of mesenchymal‐like properties, including resistance to anoikis, increased migratory capacity, and loss of contact growth inhibition in endothelial cells.

Tumor‐agnostic detection of circulating tumor DNA in patients with advanced pancreatic cancer using targeted DNA methylation sequencing and cell‐free DNA fragmentomics

open access: yesMolecular Oncology, Volume 19, Issue 12, Page 3535-3547, December 2025.
We evaluated circulating tumor DNA (ctDNA) detection in advanced pancreatic cancer using DNA methylation, cell‐free DNA fragment lengths, and 5′ end motifs. Machine learning models were trained to estimate ctDNA levels from each feature and their combination.

Effect of Machine Entropy Production on the Optimal Performance of a Refrigerator

open access: yesEntropy, 2020
The need for cooling is more and more important in current applications, as environmental constraints become more and more restrictive. Therefore, the optimization of reverse cycle machines is currently required.
