Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...

Evolutionary and ecological processes drive the global diversity of the avian family Paridae

open access: yesAvian Research
Understanding how biodiversity is formed and maintained, is a key topic in both ecology and conservation biology. Both ecological and evolutionary processes jointly shape community assembly and maintain biodiversity, often through complex interactions ...

Mass spectrometry based identification of AMP‐O‐Tris generated by Thermococcus onnurineus Cas10

open access: yesFEBS Open Bio, EarlyView.
Isolated Thermococcus onnurineus Cas10 generates the noncanonical ATP‐derived product AMP‐O‐Tris while in Tris‐containing buffer as identified via mass spectrometry, revealing relaxed nucleophile selectivity under isolated conditions. These findings suggest that multiprotein Csm complex assembly restricts Cas10 reactivity toward canonical cyclic ...

On the application of evolutionary pattern search algorithms [PDF]

open access: yes, 1998
This paper presents an experimental evaluation of evolutionary pattern search algorithms (EPSAs). This analysis provides a first step towards understanding of how the broad theory of EPSAs needs to be applied to define practical EPSAs. We evaluate the effect that different types of mutation operators have on the frequency with which an EPSA could ...

YIPFα1A expression is regulated by multilayered molecular mechanisms

open access: yesFEBS Open Bio, EarlyView.
YIPFα1A, a five‐pass Golgi protein, is regulated at multiple layers. (1) Rare‐codon enrichment drives translation‐coupled mRNA decay. (2) A proximal 3′‐UTR element stabilizes mRNA. (3) A distal 3′‐UTR element included by alternate poly(A) site usage represses translation, which can be overridden by the proximal 3′‐UTR element.

Identifying transcription factors controlling the basal expression of human MRP4 highlights a substantial role for Sp1

open access: yesFEBS Open Bio, EarlyView.
The MRP4 transporter exports several drugs and signaling molecules. Here, we identified key promoter elements regulating basal MRP4 expression. Using reporter assays, we defined a conserved region with essential Sp1 and contributory Ets sites, which controlled basal MRP4 expression.

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

Biogeographic patterns and evolutionary history of Elatostema (Urticaceae)

open access: yesBotanical Studies
Background The paleotropics, home to half of Earth's rainforests, exhibit remarkable biodiversity and complex biogeographic patterns. Understanding the intercontinental distribution of plant taxa between Africa and Asia in this region is crucial for ...

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Formalization of basic transformations models of evolutionary computing

open access: yesИзвестия высших учебных заведений. Поволжский регион:Технические науки
Background. An approach to the formalized representation of models of genetic algorithms as a kind of evolutionary calculations is proposed. The issues of data representation to improve the efficiency of evolutionary search, the choice of operations in ...
