Cis‐regulatory and long noncoding RNA alterations in breast cancer – current insights, biomarker utility, and the critical need for functional validation

open access: yesMolecular Oncology, EarlyView.
The noncoding region of the genome plays a key role in regulating gene expression, and mutations within these regions are capable of altering it. Researchers have identified multiple functional noncoding mutations associated with increased cancer risk in the genome of breast cancer patients.

Faster computation of exact RNA shape probabilities

open access: yesBioinformatics, 2010
Abstract Motivation: Abstract shape analysis allows efficient computation of a representative sample of low-energy foldings of an RNA molecule. More comprehensive information is obtained by computing shape probabilities, accumulating the Boltzmann probabilities of all structures within each abstract shape. Such information is superior to

Methylation biomarkers can distinguish pleural mesothelioma from healthy pleura and other pleural pathologies

open access: yesMolecular Oncology, EarlyView.
We developed and validated a DNA methylation–based biomarker panel to distinguish pleural mesothelioma from other pleural conditions. Using the IMPRESS technology, we translated this panel into a clinically applicable assay. The resulting two classifier models demonstrated excellent performance, achieving high AUC values and strong diagnostic accuracy.

Application of Optimal Homotopy Asymptotic Method to Some Well-Known Linear and Nonlinear Two-Point Boundary Value Problems

open access: yesInternational Journal of Differential Equations, 2018
The objective of this paper is to obtain an approximate solution for some well-known linear and nonlinear two-point boundary value problems. For this purpose, a semianalytical method known as optimal homotopy asymptotic method (OHAM) is used.

Detection of circulating tumor DNA in colorectal cancer patients using a methylation‐specific droplet digital PCR multiplex

open access: yesMolecular Oncology, EarlyView.
We developed a cost‐effective methylation‐specific droplet digital PCR multiplex assay containing tissue‐conserved and tumor‐specific methylation markers. The assay can detect circulating tumor DNA with high accuracy in patients with localized and metastatic colorectal cancer.

Exact sum rules for vector channel at finite temperature and their application to lattice QCD analysis

open access: yesEPJ Web of Conferences, 2017
We derive three exact sum rules for the spectral function of the electromagnetic current with zero spatial momentum at finite temperature. Possible applications of the three sum rules to lattice computations of the spectral function and transport ...

Transcriptional network analysis of PTEN‐protein‐deficient prostate tumors reveals robust stromal reprogramming and signs of senescent paracrine communication

open access: yesMolecular Oncology, EarlyView.
Combining PTEN protein assessment and transcriptomic profiling of prostate tumors, we uncovered a network enriched in senescence and extracellular matrix (ECM) programs associated with PTEN loss and conserved in a mouse model. We show that PTEN‐deficient cells trigger paracrine remodeling of the surrounding stroma and this information could help ...

Computer Verified Exact Analysis (Tutorial)

open access: yes, 2009
This tutorial will illustrate how to use the Coq proof assistant to implement effective and provably correct computation for analysis. Coq provides a dependently typed functional programming language that allows users to specify both programs and formal proofs.

Effective therapeutic targeting of CTNNB1‐mutant hepatoblastoma with WNTinib

open access: yesMolecular Oncology, EarlyView.
WNTinib, a Wnt/CTNNB1 inhibitor, was tested in hepatoblastoma (HB) experimental models. It delayed tumor growth and improved survival in CTNNB1‐mutant in vivo models. In organoids, WNTinib outperformed cisplatin and showed enhanced efficacy in combination therapy, supporting its potential as a targeted treatment for CTNNB1‐mutated HB.

Monitoring of circulating tumor DNA allows early detection of disease relapse in patients with operable breast cancer

open access: yesMolecular Oncology, EarlyView.
Monitoring circulating tumor DNA (ctDNA) in patients with operable breast cancer can reveal disease relapse earlier than radiology in a subset of patients. The failure to detect ctDNA in some patients with recurrent disease suggests that ctDNA could serve as a supplement to other monitoring approaches.
