SPLACE: A tool to automatically SPLit, Align, and ConcatenatE genes for phylogenomic inference of several organisms

open access: yesFrontiers in Bioinformatics, 2022
The reconstruction of phylogenomic trees containing multiple genes is best achieved by using a supermatrix. The advent of NGS technology made it easier and cheaper to obtain multiple gene data in one sequencing run.

Reconstructing corrupt DEFLATEd files

open access: yesDigital Investigation, 2011
Abstract We present a method by which to determine a synchronzation point within a DEFLATE-compressed bit stream (as used in Zip and gzip archives) for which the beginning is unknown or damaged. Decompressing from the synchronization point forward yields a mixed stream of literal bytes and co-indexed unknown bytes.

Optimal Design of Noisy Transmultiplexer Systems

open access: yesEURASIP Journal on Advances in Signal Processing, 2006
An optimal design method for noisy transmultiplexer systems is presented. For a transmultiplexer system with given transmitters and desired crosstalk attenuation, we address the problem of minimizing the reconstruction error while ensuring that the ...

Improved recovery and reconstruction of DEFLATEd files

open access: yesDigital Investigation, 2013
This paper presents a method for recovering data from files compressed with the DEFLATE algorithm where short segments in the middle of the file have been corrupted, yielding a mix of literal bytes, bytes aligned with literals across the corrupted segment, and co-indexed unknown bytes.
