Towards ontology interoperability through conceptual groundings [PDF]

open access: yes, 2008
. The widespread use of ontologies raises the need to resolve heterogeneities between distinct conceptualisations in order to support interoperability.

Relations in biomedical ontologies [PDF]

open access: yes, 2005
To enhance the treatment of relations in biomedical ontologies we advance a methodology for providing consistent and unambiguous formal definitions of the relational expressions used in such ontologies in a way designed to assist developers and users in ...

Transcriptional network analysis of PTEN‐protein‐deficient prostate tumors reveals robust stromal reprogramming and signs of senescent paracrine communication

open access: yesMolecular Oncology, EarlyView.
Combining PTEN protein assessment and transcriptomic profiling of prostate tumors, we uncovered a network enriched in senescence and extracellular matrix (ECM) programs associated with PTEN loss and conserved in a mouse model. We show that PTEN‐deficient cells trigger paracrine remodeling of the surrounding stroma and this information could help ...

A Logical–Algebraic Approach to Revising Formal Ontologies: Application in Mereotopology

open access: yesAI
In ontology engineering, reusing (or extending) ontologies poses a significant challenge, requiring revising their ontological commitments and ensuring accurate representation and coherent reasoning.

Plecstatin inhibits hepatocellular carcinoma tumorigenesis and invasion through cytolinker plectin

open access: yesMolecular Oncology, EarlyView.
The ruthenium‐based metallodrug plecstatin exerts its anticancer effect in hepatocellular carcinoma (HCC) primarily through selective targeting of plectin. By disrupting plectin‐mediated cytoskeletal organization, plecstatin inhibits anchorage‐dependent growth, cell polarization, and tumor cell dissemination.

Ontology design patterns to disambiguate relations between genes and gene products in GENIA

open access: yesJournal of Biomedical Semantics, 2011
Motivation Annotated reference corpora play an important role in biomedical information extraction. A semantic annotation of the natural language texts in these reference corpora using formal ontologies is challenging due to the inherent ambiguity of ...

Application of an Improved Formal Model of the Hybrid Development of Ontologies in Complex Information Systems

open access: yesApplied Sciences, 2020
Ontologies in artificial intelligence systems are an effective way to represent and integrate knowledge and data. The property of such structures is that any subject area is accurately described in formal language.

Ontology-driven development of dialogue systems

open access: yesSouth African Computer Journal, 2023
A new technique and its software implementation are presented to create a deeply semantically structured ontology using plain natural language text as input, without regular structure or any previous tagging and markup.

Using cross-lingual information to cope with underspecification in formal ontologies [PDF]

open access: yes, 2003
Description logics and other formal devices are frequently used as means for preventing or detecting mistakes in ontologies. Some of these devices are also capable of inferring the existence of inter-concept relationships that have not been explicitly ...

Peroxidasin enables melanoma immune escape by inhibiting natural killer cell cytotoxicity

open access: yesMolecular Oncology, EarlyView.
Peroxidasin (PXDN) is secreted by melanoma cells and binds the NK cell receptor NKG2D, thereby suppressing NK cell activation and cytotoxicity. PXDN depletion restores NKG2D signaling and enables effective NK cell–mediated melanoma killing. These findings identify PXDN as a previously unrecognized immune evasion factor and a potential target to improve
