Friction Angle Prediction of Carbonate Rocks: A Case Study, Rumaila Oil Field

open access: yesIraqi Geological Journal
Friction angle (𝜑) and Cohesion (𝑐) are the most important factors to depict rock's shear strength. The friction angle (φ) expresses a unit of rock's capacity to endure shear stress. For the optimization of drilling operations, monitoring of the

In vitro and in silico modelling of ROS1‐positive non‐small cell lung cancer reveals fusion‐dependent tyrosine kinase inhibitor responses

open access: yesMolecular Oncology, EarlyView.
Drug resistance limits treatment success in a subset of lung cancers driven by ROS1 gene alterations. Using patient‐derived cells and computer simulations, we studied three key mutations and how they affect five targeted drugs. The mutations reduced drug effectiveness in different ways by altering protein structure and behavior.

A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Molecular dynamics simulations of positively selected codons in FcÎłRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcÎłR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

Method to calculate active earth pressure considering soil arching effect under nonlimit state of clay

open access: yesYantu gongcheng xuebao, 2020
By taking the limited range of clay behind the retaining wall as the research object, considering soil arching effect under non-limit state, and adopting the angle of the fracture surface obtained by the plastic upper limit theory and the variation law ...

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Experimental Study on the Effect of Freezing and Thawing on the Shear Strength of the Frozen Soil in Qinghai-Tibet Railway Embankment

open access: yesAdvances in Civil Engineering, 2022
The direct shear tests of different dry density and moisture content samples at different temperatures of the frozen soil in the Qinghai-Tibet Railway embankment between Tanggula South and Anduo section were carried out to analyze the influence rules of ...

The crystal structure of the Borrelia burgdorferi nicotinamidase BBE22 resolves a long‐standing annotation error

open access: yesFEBS Open Bio, EarlyView.
The crystal structure of Borrelia burgdorferi nicotinamidase (PncA/BBE22) reveals the correct full‐length protein initiated from a non‐canonical AUU start codon. The structure validates previous biochemical findings and resolves a long‐standing annotation error, demonstrating that the truncated database sequence is structurally incompatible with the ...

Structural and biochemical insights into the thermostable esterase Ta0887 from Thermoplasma acidophilum

open access: yesFEBS Open Bio, EarlyView.
In this study, a novel esterase from the thermoacidophilic archaeon Thermoplasma acidophilum was biochemically and structurally characterized. Our results demonstrate that Ta0887 is a highly thermostable esterase that preferentially hydrolyzes p‐nitrophenyl hexanoate and possesses an α‐helical cap domain that likely contributes to its substrate ...
