Molecular and functional profiling unravels targetable vulnerabilities in colorectal cancer

open access: yesMolecular Oncology, EarlyView.
We used whole exome and RNA‐sequencing to profile divergent genomic and transcriptomic landscapes of microsatellite stable (MSS) and microsatellite instable (MSI) colorectal cancer. Alterations were classified using a computational score for integrative cancer variant annotation and prioritization.

Classification of acute myeloid leukemia based on multi‐omics and prognosis prediction value

open access: yesMolecular Oncology, EarlyView.
The Unsupervised AML Multi‐Omics Classification System (UAMOCS) integrates genomic, methylation, and transcriptomic data to categorize AML patients into three subtypes (UAMOCS1‐3). This classification reveals clinical relevance, highlighting immune and chromosomal characteristics, prognosis, and therapeutic vulnerabilities.

Primary extranodal diffuse large B‐cell lymphoma: Molecular features, treatment, and prognosis

open access: yesAging and Cancer, Volume 3, Issue 3-4, Page 133-146, September-December 2022., 2022
One‐third of DLBCL arises from extranodal organs and is challenging to manage. Molecular features are critical to elucidate the differences in clinical features, predict the disease prognosis, and improve effective targeted therapeutic strategies. Abstract Diffuse large B‐cell lymphoma (DLBCL) is the most common subtype of non‐Hodgkin's lymphoma and ...

Focused size selection of cell-free DNA samples for liquid biopsy applications that rely on next-generation sequencing

open access: yesBioTechniques, 2019
Genomic analysis of circulating, cell-free DNA (cfDNA) is being used extensively for molecular diagnostics. Many approaches rely on the construction of cfDNA genomic libraries, targeted retrieval of specific genomic regions and analysis by next ...

Genomic Distribution of H3K9me2 and DNA Methylation in a Maize Genome

open access: yesPLoS ONE, 2014
DNA methylation and dimethylation of lysine 9 of histone H3 (H3K9me2) are two chromatin modifications that can be associated with gene expression or recombination rate. The maize genome provides a complex landscape of interspersed genes and transposons. The genome-wide distribution of DNA methylation and H3K9me2 were investigated in seedling tissue for

Adverse prognosis gene expression patterns in metastatic castration‐resistant prostate cancer

open access: yesMolecular Oncology, EarlyView.
We aggregated a cohort of 1012 mCRPC tissue samples from 769 patients and investigated the association of gene expression‐based pathways with clinical outcomes. Loss of AR signaling, high proliferation, and a glycolytic phenotype were independently prognostic for poor outcomes, and an adverse transcriptional feature score incorporating these pathways ...

High accuracy genotyping directly from genomic DNA using a rolling circle amplification based assay

open access: yesBMC Genomics, 2003
Background Rolling circle amplification of ligated probes is a simple and sensitive means for genotyping directly from genomic DNA. SNPs and mutations are interrogated with open circle probes (OCP) that can be circularized by DNA ligase when the probe ...

Efficient and Scalable Fine-Tune of Language Models for Genome Understanding [PDF]

open access: yesarXiv
Although DNA foundation models have advanced the understanding of genomes, they still face significant challenges in the limited scale and diversity of genomic data. This limitation starkly contrasts with the success of natural language foundation models, which thrive on substantially larger scales.

Entromics -- thermodynamics of sequence dependent base incorporation into DNA reveals novel long-distance genome organization [PDF]

open access: yesarXiv, 2012
Zero mode waveguide technology of next generation sequencing demonstrated sequence-dependence of the enzymatic reaction, incorporating a base into the genomic DNA. We show that these experimental results indicate existence of a previously uncharacterized physical property of DNA, the incorporation reaction chemical potential {\Delta}{\mu}.
