Addressing persistent challenges in digital image analysis of cancer tissue: resources developed from a hackathon

open access: yesMolecular Oncology, EarlyView.
Large multidimensional digital images of cancer tissue are becoming prolific, but many challenges exist to automatically extract relevant information from them using computational tools. We describe publicly available resources that have been developed jointly by expert and non‐expert computational biologists working together during a virtual hackathon

Classification of acute myeloid leukemia based on multi‐omics and prognosis prediction value

open access: yesMolecular Oncology, EarlyView.
The Unsupervised AML Multi‐Omics Classification System (UAMOCS) integrates genomic, methylation, and transcriptomic data to categorize AML patients into three subtypes (UAMOCS1‐3). This classification reveals clinical relevance, highlighting immune and chromosomal characteristics, prognosis, and therapeutic vulnerabilities.

Smart cloud collocation: geometry-aware adaptivity directly from CAD [PDF]

open access: yesarXiv, 2022
Computer Aided Design (CAD) is widely used in the creation and optimization of various industrial systems and processes. Transforming a CAD geometry into a computational discretization that be used to solve PDEs requires care and a deep knowledge of the selected computational method.

Photorefractive incoherent-to-coherent optical converter [PDF]

open access: yes, 1983
Photorefractive materials have been extensively used in recent years as real-time recording media for optical holography.(^1,2) One prospective application of real-time holography is in the area of optical information processing; for example, the ...

Chemoresistome mapping in individual breast cancer patients unravels diversity in dynamic transcriptional adaptation

open access: yesMolecular Oncology, EarlyView.
This study used longitudinal transcriptomics and gene‐pattern classification to uncover patient‐specific mechanisms of chemotherapy resistance in breast cancer. Findings reveal preexisting drug‐tolerant states in primary tumors and diverse gene rewiring patterns across patients, converging on a few dysregulated functional modules. Despite receiving the

An Interactive Computational Pipeline to Investigate Ventricular Hemodynamics with Real‐Time Three‐Dimensional Echocardiography and Computational Fluid Dynamics

open access: yesEngineering Reports
Blood flow within the ventricle can provide important information on the performance of the heart. The determined blood flow structures are used to extract flow biomarkers to quantify cardiac function.

Non-linear Embeddings in Hilbert Simplex Geometry [PDF]

open access: yes2nd Annual Workshop on Topology, Algebra, and Geometry in Machine Learning (TAG-ML, ICML23 workshop), 2023, 2022
A key technique of machine learning and computer vision is to embed discrete weighted graphs into continuous spaces for further downstream processing. Embedding discrete hierarchical structures in hyperbolic geometry has proven very successful since it was shown that any weighted tree can be embedded in that geometry with arbitrary low distortion ...

TRPM8 levels determine tumor vulnerability to channel agonists

open access: yesMolecular Oncology, EarlyView.
TRPM8 is a Ca2+ permissive channel. Regardless of the amount of its transcript, high levels of TRPM8 protein mark different tumors, including prostate, breast, colorectal, and lung carcinomas. Targeting TRPM8 with channel agonists stimulates inward calcium currents followed by emptying of cytosolic Ca2+ stores in cancer cells.

Practical challenges in data‐driven interpolation: Dealing with noise, enforcing stability, and computing realizations

open access: yesInternational Journal of Adaptive Control and Signal Processing, EarlyView., 2023
Summary In this contribution, we propose a detailed study of interpolation‐based data‐driven methods that are of relevance in the model reduction and also in the systems and control communities. The data are given by samples of the transfer function of the underlying (unknown) model, that is, we analyze frequency‐response data.

CT-Scan-Based Approach for Turbine Blade Geometry Extraction

open access: yesJournal of Mechanical Engineering, 2023
This paper presents a method for the assessment of the geometrical properties of the turbine blade after a long running time. This method uses a medical imaging device (CT-Scan) to provide segmentation images of the turbine blade.
