Cell geometry and membrane protein crowding constrain Escherichia coli growth rate, overflow metabolism, respiration, and maintenance energy

open access: yesFEBS Letters, EarlyView.
The physical dimensions and shape of bacterial cells define the surface area available to acquire nutrients and the volume available for synthesizing proteins and DNA. Here, we use computational systems biology to decode the importance of cell geometry as a major determinant of prokaryotic phenotype, including growth rate and metabolic efficiency. This

Graph algorithms for bioinformatics [PDF]

open access: yes, 2015
Biological data are inherently interconnected: protein sequences are connected to their annotations, the annotations are structured into ontologies, and so on. While protein-protein interactions are already represented by graphs, in this work I am presenting how a graph structure can be used to enrich the annotation of protein sequences thanks to ...

Standards for graph algorithm primitives [PDF]

open access: yes2013 IEEE High Performance Extreme Computing Conference (HPEC), 2013
It is our view that the state of the art in constructing a large collection of graph algorithms in terms of linear algebraic operations is mature enough to support the emergence of a standard set of primitive building blocks. This paper is a position paper defining the problem and announcing our intention to launch an open effort to define this ...

Salmonella lipopolysaccharide‐containing supported lipid bilayers as platforms to study bacteriophage interactions

open access: yesFEBS Letters, EarlyView.
We present robust protocols for the preparation of supported lipid bilayers (SLBs) incorporating either Salmonella smooth LPS or outer membrane vesicles (OMVs). We use a combination of quartz crystal microbalance with dissipation (QCM‐D) and fluorescence microscopy to both characterize the SLBs of various compositions and to probe their interactions ...

A geospatial skeleton framework for unveiling the 3D structure and dynamics of marine heatwaves from earth observation data

open access: yesGeo-spatial Information Science
Understanding the multi-dimensional structure and evolution of geospatial phenomena is a fundamental challenge in Earth system science. Marine heatwaves (MHWs), as critical 4D spatio-temporal events in the ocean, exhibit complex vertical heterogeneity ...

Time and Frequency Resource Allocation Using Graph Theory in OFDMA Wireless Mesh Networks [PDF]

open access: yesJournal of Systemics, Cybernetics and Informatics, 2014
A wireless network with a mesh topology works reliably and offers redundancy. In modern broadband wireless mesh networks that use MIMO and OFDMA techniques, the problems of time, frequency, and space resource allocations are different from a cellular ...

Algorithms for Perfectly Contractile Graphs [PDF]

open access: yesSIAM Journal on Discrete Mathematics, 2005
We consider the class ${\cal A}$ of graphs that contain no odd hole, no antihole of length at least 5, and no "prism" (a graph consisting of two disjoint triangles with three disjoint paths between them) and the class ${\cal A}'$ of graphs that contain no odd hole, no antihole of length at least 5 and no odd prism (prism whose three paths are odd ...

The role of miR‐335‐5p in the redifferentiation of BRAF p.V600E thyroid cancers

open access: yesMolecular Oncology, EarlyView.
The BRAF p.V600E mutation promotes thyroid cancer dedifferentiation and radioiodine resistance. Using a network approach, we identified miR‐335‐5p as a key regulator of BRAF‐mutated thyroid tumors. Restoring miR‐335‐5p increased thyroid‐specific gene expression and iodine uptake in cells and organoids.
