Circular RNA expression landscapes in myelodysplastic neoplasms: Associations with mutational signatures and disease progression

open access: yesMolecular Oncology, EarlyView.
In this explorative study, the abundance of circular RNA molecules in bone marrow stem cells was found to be elevated in patients with high‐risk myelodysplastic neoplasms, and to be associated with an increased risk of progression to acute myeloid leukemia.

Efficient Graph Rewriting

open access: yesCoRR, 2019
Graph transformation is the rule-based modification of graphs, and is a discipline dating back to the 1970s. The declarative nature of graph rewriting rules comes at a cost. In general, to match the left-hand graph of a fixed rule within a host graph requires polynomial time. To improve matching performance, Dörr proposed to equip rules and host graphs

Computation in chemical graph rewriting networks

open access: yesJournal of Physics: Complexity
Biological systems are frequently viewed as performing computations that are implemented by chemical transformations underlying the turn-over of their molecular components.

Metastasis on pause: How dormant tumor cells stay hidden within the tumor microenvironment and evade immune surveillance

open access: yesMolecular Oncology, EarlyView.
Dormant cancer cells can hide in distant organs for years, evading treatment and the immune system. This review highlights how signals from the surrounding tissue and immune environment keep these cells inactive or trigger their reawakening. Understanding these mechanisms may help develop therapies to eliminate or control dormant cells and prevent ...

Spatial and single‐nuclei transcriptomics reveals idiosyncratic and generic patterns in papillary and anaplastic thyroid cancers

open access: yesMolecular Oncology, EarlyView.
Matched spatial transcriptomics and single‐nuclei RNA‐seq were generated for anaplastic and BRAFV600E papillary thyroid cancers revealing generic and tumor‐specific states occurring in cancer cells and in the tumor microenvironment. In this context, cancer dedifferentiation mirrored organoid maturation through ordered thyroid marker gain/loss ...

Epigenetic silencing of the liver‐specific lncRNA LUNAR promotes liver cancer progression via NOTCH activation

open access: yesMolecular Oncology, EarlyView.
LUNAR is a liver‐specific long noncoding RNA (lncRNA) that is highly expressed in normal liver but becomes epigenetically silenced in hepatocellular carcinoma through promoter hypermethylation. Loss of LUNAR is associated with NOTCH activation, epithelial–mesenchymal transition, and metastasis, whereas restoring LUNAR restrains metastatic progression ...

Efficient Implementation of Evaluation Strategies via Token-Guided Graph Rewriting [PDF]

open access: yesElectronic Proceedings in Theoretical Computer Science, 2018
In implementing evaluation strategies of the lambda-calculus, both correctness and efficiency of implementation are valid concerns. While the notion of correctness is determined by the evaluation strategy, regarding efficiency there is a larger design ...

Intrapatient tumour heterogeneity and clonal evolution in an autopsy study of metastatic salivary gland cancer

open access: yesMolecular Oncology, EarlyView.
Tumour heterogeneity and clonal evolution of metastatic salivary gland cancer were evaluated in two patients with adenoid carcinoma and one patient with myoepithelial carcinoma. Radiology‐guided autopsy enabled multi‐region sampling (total samples n = 149), followed by whole‐genome sequencing and phylogenetic reconstruction (17 tumour samples, 4–7 per ...

Extracellular matrix remodeling and immune reprogramming drive residual tumor progression of liver cancer after incomplete microwave ablation

open access: yesMolecular Oncology, EarlyView.
Incomplete microwave ablation (iMWA) of liver cancer triggers a biphasic progression in residual tumors. At Day 3, the microenvironment is characterized by acute inflammatory responses and extracellular matrix (ECM) remodeling. By Day 14, a profound shift occurs toward oncogenic signal transduction and immunosuppression, marked by macrophage ...

A Framework for Rewriting Families of String Diagrams [PDF]

open access: yesElectronic Proceedings in Theoretical Computer Science, 2019
We describe a mathematical framework for equational reasoning about infinite families of string diagrams which is amenable to computer automation. The framework is based on context-free families of string diagrams which we represent using context-free ...
