Graph Neural Networks for Graph Search [PDF]

open access: yesProceedings of the 3rd Joint International Workshop on Graph Data Management Experiences & Systems (GRADES) and Network Data Analytics (NDA), 2020
Graph neural networks (GNNs) have received more and more attention in past several years, due to the wide applications of graphs and networks, and the superiority of their performance compared to traditional heuristics-driven approaches. However, most existing GNNs still focus on node-level applications, such as node classification and link prediction,

LINC01116, a hypoxia‐lncRNA marker of pathological lymphangiogenesis and poor prognosis in lung adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
The LINC01116 long noncoding RNA is induced by hypoxia and associated with poor prognosis and high recurrence rates in two cohorts of lung adenocarcinoma patients. Here, we demonstrate that besides its expression in cancer cells, LINC01116 is markedly expressed in lymphatic endothelial cells of the tumor stroma in which it participates in hypoxia ...

Multiplex graph matching matched filters

open access: yesApplied Network Science, 2022
We consider the problem of detecting a noisy induced multiplex template network in a larger multiplex background network. Our approach, which extends the graph matching matched filter framework of Sussman et al. (IEEE Trans Pattern Anal Mach Intell 42(11)

ATF4‐mediated stress response as a therapeutic vulnerability in chordoma

open access: yesMolecular Oncology, EarlyView.
We screened 5 chordoma cell lines against 100+ inhibitors of epigenetic and metabolic pathways and kinases and identified halofuginone, a tRNA synthetase inhibitor. Mechanistically halofuginone induces an integrated stress response, with eIF2alpha phosphorylation, activation of ATF4 and its target genes CHOP, ASNS, INHBE leading to cell death ...

Plecstatin inhibits hepatocellular carcinoma tumorigenesis and invasion through cytolinker plectin

open access: yesMolecular Oncology, EarlyView.
The ruthenium‐based metallodrug plecstatin exerts its anticancer effect in hepatocellular carcinoma (HCC) primarily through selective targeting of plectin. By disrupting plectin‐mediated cytoskeletal organization, plecstatin inhibits anchorage‐dependent growth, cell polarization, and tumor cell dissemination.

Leveraging graph dimensions in online graph search [PDF]

open access: yesProceedings of the VLDB Endowment, 2014
Graphs have been widely used due to its expressive power to model complicated relationships. However, given a graph database D g = { g 1 , g 2 , · · ·, g n

Infrared laser sampling of low volumes combined with shotgun lipidomics reveals lipid markers in palatine tonsil carcinoma

open access: yesMolecular Oncology, EarlyView.
Nanosecond infrared laser (NIRL) low‐volume sampling combined with shotgun lipidomics uncovers distinct lipidome alterations in oropharyngeal squamous cell carcinoma (OPSCC) of the palatine tonsil. Several lipid species consistently differentiate tumor from healthy tissue, highlighting their potential as diagnostic markers.

TRAIL‐PEG‐Apt‐PLGA nanosystem as an aptamer‐targeted drug delivery system potential for triple‐negative breast cancer therapy using in vivo mouse model

open access: yesMolecular Oncology, EarlyView.
Aptamers are used both therapeutically and as targeting agents in cancer treatment. We developed an aptamer‐targeted PLGA–TRAIL nanosystem that exhibited superior therapeutic efficacy in NOD/SCID breast cancer models. This nanosystem represents a novel biotechnological drug candidate for suppressing resistance development in breast cancer.

Clustering of tag-induced sub-graphs in complex networks

open access: yes, 2012
We study the behavior of the clustering coefficient in tagged networks. The rich variety of tags associated with the nodes in the studied systems provide additional information about the entities represented by the nodes which can be important for ...
