Characterizing the salivary RNA landscape to identify potential diagnostic, prognostic, and follow‐up biomarkers for breast cancer

open access: yesMolecular Oncology, EarlyView.
This study explores salivary RNA for breast cancer (BC) diagnosis, prognosis, and follow‐up. High‐throughput RNA sequencing identified distinct salivary RNA signatures, including novel transcripts, that differentiate BC from healthy controls, characterize histological and molecular subtypes, and indicate lymph node involvement.

The Connectome Visualization Utility: software for visualization of human brain networks.

open access: yesPLoS ONE, 2014
In analysis of the human connectome, the connectivity of the human brain is collected from multiple imaging modalities and analyzed using graph theoretical techniques. The dimensionality of human connectivity data is high, and making sense of the complex

Embedding Graphs under Centrality Constraints for Network Visualization [PDF]

open access: yes, 2014
Visual rendering of graphs is a key task in the mapping of complex network data. Although most graph drawing algorithms emphasize aesthetic appeal, certain applications such as travel-time maps place more importance on visualization of structural network

Portraits of Complex Networks

open access: yes, 2008
We propose a method for characterizing large complex networks by introducing a new matrix structure, unique for a given network, which encodes structural information; provides useful visualization, even for very large networks; and allows for rigorous ...

Integrated genomic and proteomic profiling reveals insights into chemoradiation resistance in cervical cancer

open access: yesMolecular Oncology, EarlyView.
A comprehensive genomic and proteomic analysis of cervical cancer revealed STK11 and STX3 as a potential biomarkers of chemoradiation resistance. Our study demonstrated EGFR as a therapeutic target, paving the way for precision strategies to overcome treatment failure and the DNA repair pathway as a critical mechanism of resistance.

Graphs Drawn With Some Vertices per Face: Density and Relationships

open access: yesIEEE Access
Graph drawing beyond planarity is a research area that has received an increasing attention in the last twenty years, driven by the necessity to mitigate the visual complexity inherent in geometric representations of non-planar graphs. This research area

Achieving Good Angular Resolution in 3D Arc Diagrams [PDF]

open access: yes, 2013
We study a three-dimensional analogue to the well-known graph visualization approach known as arc diagrams. We provide several algorithms that achieve good angular resolution for 3D arc diagrams, even for cases when the arcs must project to a given 2D ...

YAP1::TFE3 mediates endothelial‐to‐mesenchymal plasticity in epithelioid hemangioendothelioma

open access: yesMolecular Oncology, EarlyView.
The YAP1::TFE3 fusion protein drives endothelial‐to‐mesenchymal transition (EndMT) plasticity, resulting in the loss of endothelial characteristics and gain of mesenchymal‐like properties, including resistance to anoikis, increased migratory capacity, and loss of contact growth inhibition in endothelial cells.
