Comparing 18S metabarcoding of protist cultures and environmental samples with short and long read sequencing highlighted the advantages of each method. In particular, the study of 26 vineyard soil samples with long reads showed high potential and reliability for ecological research with an increased sensitivity to environmental patterns.
