Homology modeling in a dynamical world [PDF]

open access: yesProtein Science, 2017
AbstractA key concept in template-based modeling is the high correlation between sequence and structural divergence, with the practical consequence that homologous proteins that are similar at the sequence level will also be similar at the structural level.

Decoding of novel missense TSC2 gene variants using in-silico methods

open access: yesBMC Medical Genetics, 2019
Background Mutations in TSC1 or TSC2 gene cause tuberous sclerosis complex (TSC), an autosomal dominant disorder characterized by the formation of non-malignant hamartomas in multiple vital organs.

A methionine‐lined active site governs carbocation stabilization and product specificity in a bacterial terpene synthase

open access: yesFEBS Letters, EarlyView.
This study reveals a unique active site enriched in methionine residues and demonstrates that these residues play a critical role by stabilizing carbocation intermediates through novel sulfur–cation interactions. Structure‐guided mutagenesis further revealed variants with significantly altered product profiles, enhancing pseudopterosin formation. These

Valosin‐containing protein counteracts ATP‐driven dissolution of FUS condensates through its ATPase activity in vitro

open access: yesFEBS Letters, EarlyView.
Biomolecular condensates formed by fused in sarcoma (FUS) are dissolved by high ATP concentrations yet persist in cells. Using a reconstituted system, we demonstrate that valosin‐containing protein (VCP), an AAA+ ATPase, counteracts ATP‐driven dissolution of FUS condensates through its D2 ATPase activity.

Data for the homology modelling of the red pigment-concentrating hormone receptor (Dappu-RPCHR) of the crustacean Daphnia pulex, and docking of its cognate agonist (Dappu-RPCH)

open access: yesData in Brief, 2017
The data presented in this article are related to the publication “Interaction of the red pigment-concentrating hormone of the crustacean Daphnia pulex, with its cognate receptor, Dappu-RPCHR: A nuclear magnetic resonance and modeling study” (Jackson

Homology modeling of the CheW coupling protein of the chemotaxis signaling complex. [PDF]

open access: yesPLoS ONE, 2013
Homology models of the E. coli and T. maritima chemotaxis protein CheW were constructed to assess the quality of structural predictions and their applicability in chemotaxis research: i) a model of E. coli CheW was constructed using the T.

Transcriptional network analysis of PTEN‐protein‐deficient prostate tumors reveals robust stromal reprogramming and signs of senescent paracrine communication

open access: yesMolecular Oncology, EarlyView.
Combining PTEN protein assessment and transcriptomic profiling of prostate tumors, we uncovered a network enriched in senescence and extracellular matrix (ECM) programs associated with PTEN loss and conserved in a mouse model. We show that PTEN‐deficient cells trigger paracrine remodeling of the surrounding stroma and this information could help ...

Invariant Homology on Standard Model Manifolds [PDF]

open access: yesJournal of High Energy Physics, 2004
Torus-fibered Calabi-Yau threefolds Z, with base dP_9 and fundamental group pi_1(Z)=Z_2 X Z_2, are reviewed. It is shown that Z=X/(Z_2 X Z_2), where X=B X_{P_1} B' are elliptically fibered Calabi-Yau threefolds that admit a freely acting Z_2 X Z_2 automorphism group. B and B' are rational elliptic surfaces, each with a Z_2 X Z_2 group of automorphisms.

Using Protein Homology Models for Structure-Based Studies: Approaches to Model Refinement

open access: yesThe Scientific World Journal, 2006
Homology modeling is a computational methodology to assign a 3-D structure to a target protein when experimental data are not available. The methodology uses another protein with a known structure that shares some sequence identity with the target as a ...
