Spatial and single‐nuclei transcriptomics reveals idiosyncratic and generic patterns in papillary and anaplastic thyroid cancers

open access: yesMolecular Oncology, EarlyView.
Matched spatial transcriptomics and single‐nuclei RNA‐seq were generated for anaplastic and BRAFV600E papillary thyroid cancers revealing generic and tumor‐specific states occurring in cancer cells and in the tumor microenvironment. In this context, cancer dedifferentiation mirrored organoid maturation through ordered thyroid marker gain/loss ...

Endoscapes, a critical view of safety and surgical scene segmentation dataset for laparoscopic cholecystectomy

open access: yesScientific Data
Minimally invasive image-guided surgery heavily relies on vision. Deep learning models for surgical video analysis can support surgeons in visual tasks such as assessing the critical view of safety (CVS) in laparoscopic cholecystectomy, potentially ...

Single‐cell DNA methylation profiling: Technologies, computation, and applications in precision oncology

open access: yesMolecular Oncology, EarlyView.
Single‐cell DNA methylation (scDNAme) profiling maps epimutational clonal evolution, revealing mechanisms of malignancy and therapeutic resistance across diverse cancer types. By providing a high‐resolution landscape of intratumoral heterogeneity, these technologies empower precise patient stratification, guide the development of enhanced ...

CEACAM1 participation in breast cancer progression

open access: yesMolecular Oncology, EarlyView.
In invasive breast cancer (BC), CEACAM1 shifts from an apical to a uniform membranous/cytoplasmic pattern, or is lost, as tumors dedifferentiate, inversely tracking the Ki‐67 proliferative index. In MCF‐7 cells, only CEACAM1‐4L suppresses proliferation, repressing cell cycle and growth factor genes.

Directed evolution of enzymes at the crossroads of tradition and innovation

open access: yesFEBS Open Bio, EarlyView.
An iterative cycle of data‐driven enzyme optimization comprising four stages: genetic diversification of a template enzyme, expression of protein variants, high‐throughput evaluation, and machine‐learning‐guided redesign of the next variant library.

Instance-dependent Label Distribution Estimation for Learning with Label Noise

open access: yesInternational Journal of Computer Vision
Noise transition matrix (NTM) estimation is a promising approach for learning with label noise. It can infer clean posterior probabilities, known as Label Distribution (LD), based on noisy ones and reduce the impact of noisy labels. However, this estimation is challenging, since the ground truth labels are not always available.

From energy provision to protein synthesis: Tunnelling nanotubes as mediators of intercellular metabolic cooperation in cancer

open access: yesFEBS Open Bio, EarlyView.
The cytoskeleton‐mediated transport of mitochondria via tunnelling nanotubes restores respiration, increases ATP production, rescues cells from apoptosis, activates the AKT/mTOR signalling pathway, promotes cell migration and invasiveness, contributes to cancer progression and treatment resistance.

Enhanced Parameter Estimation of DENsity CLUstEring (DENCLUE) Using Differential Evolution

open access: yesMathematics
The task of finding natural groupings within a dataset exploiting proximity of samples is known as clustering, an unsupervised learning approach. Density-based clustering algorithms, which identify arbitrarily shaped clusters using spatial dimensions and
