The newfound relationship between extrachromosomal DNAs and excised signal circles

open access: yesFEBS Letters, EarlyView.
Extrachromosomal DNAs (ecDNAs) contribute to the progression of many human cancers. In addition, circular DNA by‐products of V(D)J recombination, excised signal circles (ESCs), have roles in cancer progression but have largely been overlooked. In this Review, we explore the roles of ecDNAs and ESCs in cancer development, and highlight why these ...

In situ molecular organization and heterogeneity of the Legionella Dot/Icm T4SS

open access: yesFEBS Letters, EarlyView.
We present a nearly complete in situ model of the Legionella Dot/Icm type IV secretion system, revealing its central secretion channel and identifying new components. Using cryo‐electron tomography with AI‐based modeling, our work highlights the structure, variability, and mechanism of this complex nanomachine, advancing understanding of bacterial ...

DisC Diversity: Result Diversification based on Dissimilarity and Coverage [PDF]

open access: yes, 2012
Recently, result diversification has attracted a lot of attention as a means to improve the quality of results retrieved by user queries. In this paper, we propose a new, intuitive definition of diversity called DisC diversity. A DisC diverse subset of a

Locating-dominating sets in twin-free graphs

open access: yes, 2015
A locating-dominating set of a graph $G$ is a dominating set $D$ of $G$ with the additional property that every two distinct vertices outside $D$ have distinct neighbors in $D$; that is, for distinct vertices $u$ and $v$ outside $D$, $N(u) \cap D \ne N(v)

Structural biology of ferritin nanocages

open access: yesFEBS Letters, EarlyView.
Ferritin is a conserved iron‐storage protein that sequesters iron as a ferric mineral core within a nanocage, protecting cells from oxidative damage and maintaining iron homeostasis. This review discusses ferritin biology, structure, and function, and highlights recent cryo‐EM studies revealing mechanisms of ferritinophagy, cellular iron uptake, and ...

Networks and Cities: An Information Perspective

open access: yes, 2005
Traffic is constrained by the information involved in locating the receiver and the physical distance between sender and receiver. We here focus on the former, and investigate traffic in the perspective of information handling. We re-plot the road map of

Tau acetylation at K331 has limited impact on tau pathology in vivo

open access: yesFEBS Letters, EarlyView.
We mapped tau post‐translational modifications in humanized MAPT knock‐in mice and in amyloid‐bearing double knock‐in mice. Acetylation within the repeat domain, particularly around K331, showed modest increases under amyloid pathology. To test functional relevance, we generated MAPTK331Q knock‐in mice.

Calpain small subunit homodimerization is robust and calcium‐independent

open access: yesFEBS Letters, EarlyView.
Calpains dimerize via penta‐EF‐hand (PEF) domains. Using single‐molecule force spectroscopy, we measured the strength and kinetics of PEF–PEF homodimer binding. The interaction is robust, shows a transient conformational step before dissociation, and remains largely insensitive to Ca2+.

A general approach for the location of transfer points on a network with a trip covering criterion and mixed distances [PDF]

open access: yes, 2017
In this paper we consider a trip covering location model in a mixed planar-network space. An embed- ded network in the plane represents an alternative transportation system in which traveling is fasterthan traveling within the plane.

Approximation Algorithms for the Capacitated Domination Problem

open access: yes, 2010
We consider the {\em Capacitated Domination} problem, which models a service-requirement assignment scenario and is also a generalization of the well-known {\em Dominating Set} problem. In this problem, given a graph with three parameters defined on each
