Factor analytic multiplicative mixed models in the analysis of multiple experiments [PDF]

open access: yes, 2004
Analysis of groups of experiments or multi-environment trials (MET) has been traditionally based on simple models assuming error variance homogeneity between trials, independent error within trials, genotype x environment (g x e) effects as a set of ...

Genetic divergence and parent selection of sugarcane clones

open access: yesCrop Breeding and Applied Biotechnology, 2008
The objective of this study was to estimate the genetic divergence of 140 sugarcane clones of the series RB97, in phase T3 of the Sugarcane Genetic Improvement Program of the Universidade Federal do Paraná, at three locations by multivariate analysis ...

TRAIL‐PEG‐Apt‐PLGA nanosystem as an aptamer‐targeted drug delivery system potential for triple‐negative breast cancer therapy using in vivo mouse model

open access: yesMolecular Oncology, EarlyView.
Aptamers are used both therapeutically and as targeting agents in cancer treatment. We developed an aptamer‐targeted PLGA–TRAIL nanosystem that exhibited superior therapeutic efficacy in NOD/SCID breast cancer models. This nanosystem represents a novel biotechnological drug candidate for suppressing resistance development in breast cancer.

Estimation and prediction of parameters and breeding values in soybean using REML/BLUP and Least Squares

open access: yesCrop Breeding and Applied Biotechnology, 2008
The aim of this study was to compare REML/BLUP and Least Square procedures in the prediction and estimation of genetic parameters and breeding values in soybean progenies, F>.; and F 4.5 progenies were evaluated in the 2005/06 growing season and the Fy.4

Circular RNA expression landscapes in myelodysplastic neoplasms: Associations with mutational signatures and disease progression

open access: yesMolecular Oncology, EarlyView.
In this explorative study, the abundance of circular RNA molecules in bone marrow stem cells was found to be elevated in patients with high‐risk myelodysplastic neoplasms, and to be associated with an increased risk of progression to acute myeloid leukemia.

Be-Breeder: an R/Shiny application for phenotypic data analyses in plant breeding

open access: yesCrop Breeding and Applied Biotechnology, 2018
In order to successfully achieve the final goal of genotype selection in plant breeding programs, many aspects must be considered and carefully thought regarding cost, time, and efficiency.

Subtype‐specific enhancer RNAs define transcriptional regulators and prognosis in breast cancers

open access: yesMolecular Oncology, EarlyView.
This study employed machine learning methodologies to perform the subtype‐specific classification of RNA‐seq data sets, which are mapped on enhancers from TCGA‐derived breast cancer patients. Their integration with gene expression (referred to as ProxCReAM eRNAs) and chromatin accessibility profiles has the potential to identify lineage‐specific and ...

Dimethyl fumarate combined with cisplatin at subcytotoxic doses sensitizes cervical cancer toward ferroptosis and apoptosis through GSH restriction and p53 (re)activation

open access: yesMolecular Oncology, EarlyView.
Dimethyl fumarate (DMF) reduces growth of HPV‐positive cervical cancer spheroids and induces ferroptosis in cervical cancer cells via blocking SLC7A11/Glutathione (GSH) axis. Combination of subcytotoxic doses of DMF and cisplatin (CDDP) further suppresses spheroid growth and drives cell death in 2D culture models.

Generalized Additive Modelling of Mixed Distribution Markov Models with Application to Melbourne's Rainfall. [PDF]

open access: yes
We consider modelling time series using a generalized additive model with first- order Markov structure and mixed transition density having a discrete component at zero and a continuous component with positive sample space.

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.
