Chemoresistome mapping in individual breast cancer patients unravels diversity in dynamic transcriptional adaptation

open access: yesMolecular Oncology, EarlyView.
This study used longitudinal transcriptomics and gene‐pattern classification to uncover patient‐specific mechanisms of chemotherapy resistance in breast cancer. Findings reveal preexisting drug‐tolerant states in primary tumors and diverse gene rewiring patterns across patients, converging on a few dysregulated functional modules. Despite receiving the

The genetic signature of (astronomically induced) life extinctions [PDF]

open access: yesarXiv, 2005
The current understanding of supernova and gamma-ray burst events suggests important effects on the biosphere if one of more of them happened to strike the earth in the past. In this paper we evaluate the possibility that life extinctions which probably occurred due to excess of radiation occurring in the geologic past might have left a genetic ...

Tonic signaling of the B‐cell antigen‐specific receptor is a common functional hallmark in chronic lymphocytic leukemia cell phosphoproteomes at early disease stages

open access: yesMolecular Oncology, EarlyView.
B‐cell chronic lymphocytic leukemia (B‐CLL) and monoclonal B‐cell lymphocytosis (MBL) show altered proteomes and phosphoproteomes, analyzed using mass spectrometry, protein microarrays, and western blotting. Identifying 2970 proteins and 316 phosphoproteins, including 55 novel phosphopeptides, we reveal BCR and NF‐kβ/STAT3 signaling in disease ...

Metamorphic Virus Detection in Portable Executables Using Opcodes Statistical Feature [PDF]

open access: yesarXiv, 2011
Metamorphic viruses engage different mutation techniques to escape from string signature based scanning. They try to change their code in new offspring so that the variants appear non-similar and have no common sequences of string as signature. However, all versions of a metamorphic virus have similar task and performance.

Ubiquitination of transcription factors in cancer: unveiling therapeutic potential

open access: yesMolecular Oncology, EarlyView.
In cancer, dysregulated ubiquitination of transcription factors contributes to the uncontrolled growth and survival characteristics of tumors. Tumor suppressors are degraded by aberrant ubiquitination, or oncogenic transcription factors gain stability through ubiquitination, thereby promoting tumorigenesis.

DLSOM: A Deep learning-based strategy for liver cancer subtyping [PDF]

open access: yesarXiv
Liver cancer is a leading cause of cancer-related mortality worldwide, with its high genetic heterogeneity complicating diagnosis and treatment. This study introduces DLSOM, a deep learning framework utilizing stacked autoencoders to analyze the complete somatic mutation landscape of 1,139 liver cancer samples, covering 20,356 protein-coding genes.

Detecting homologous recombination deficiency for breast cancer through integrative analysis of genomic data

open access: yesMolecular Oncology, EarlyView.
This study develops a semi‐supervised classifier integrating multi‐genomic data (1404 training/5893 validation samples) to improve homologous recombination deficiency (HRD) detection in breast cancer. Our method demonstrates prognostic value and predicts chemotherapy/PARP inhibitor sensitivity in HRD+ tumours.
