Liver organoids: modelling complexity in homeostasis and disease

open access: yesFEBS Letters, EarlyView.
Studying liver in vitro has been challenging because simple 2D cell cultures fail to capture liver's cellular and architectural complexity. To bridge this gap, scientists increasingly use organoids, 3D liver models which better mimic liver composition and function. This review examines recent advances in liver organoid complexity and realism, discusses

The biological basis of a universal constraint on color naming: cone contrasts and the two-way categorization of colors. [PDF]

open access: yesPLoS ONE, 2011
Many studies have provided evidence for the existence of universal constraints on color categorization or naming in various languages, but the biological basis of these constraints is unknown.

Golgi enzymes are retrieved from the plasma membrane to the trans‐Golgi network

open access: yesFEBS Letters, EarlyView.
Golgi enzymes are traditionally considered resident proteins retained within the Golgi apparatus. Here, we demonstrate that a subset transiently reaches the cell surface and is subsequently retrieved to the trans‐Golgi network via retrograde transport. Using a nanobody‐based toolkit, we uncover a dynamic trafficking cycle of several Golgi enzymes.

Social aspects of introducing the multiple forename system in Skellefteå, Sweden

open access: yesNordisk Tidskrift för Socioonomastik, 2022
With a particular focus on differences within social groups, this article describes the multiple forename system as it emerged between 1720 and 1890 in the area of Skellefteå in the north-east of Sweden. Female and male forenames are compared, as is the

Partial depletion of plasminogen activator inhibitor‐1 decreases subcutaneous fat cell hypertrophy and liver cholesterol in high‐fat‐fed female mice

open access: yesFEBS Letters, EarlyView.
Obesity raises blood levels of PAI‐1, a protein linked to metabolic dysfunction‐associated steatotic liver disease in people with obesity. In female mice fed a high‐fat diet, partially lowering PAI‐1 led to smaller subcutaneous fat cells and lower liver cholesterol, without changing body weight or insulin sensitivity.

Arms: a decentralised naming model for object-based distributed computing systems [PDF]

open access: yes, 2010
Entities communicate with one another in distributed computing systems via symbolic names. Implementing such communication requires a naming scheme that dynamically maps these symbolic names to physical nodes and processes.

From junk to function — How weak selection in eukaryotes builds new parts and drives genomic complexity

open access: yesFEBS Letters, EarlyView.
How do genomes gain new functional parts? In eukaryotes, which tend to evolve under weak selection, much of the genome is junk. Palazzo and Qiu borrow the logic of Markov chains to show how non‐functional DNA becomes functional through the appearance of intermediate states, which arise due to epistasis, buffering, and biochemical messiness, allowing ...

Patterns for Name Analysis and Type Analysis with JastAdd

open access: yesCoRR, 2020
In the last two decades, tools have been implemented to more formally specify the semantic analysis phase of a compiler instead of relying on handwritten code. In this paper, we introduce patterns and a method to translate a formal definition of a language's type system into a specification for JastAdd, which is one of the aforementioned tools based on

The Shewanella oneidensis Fic enzyme SoFic targets the switch‐I region of EF‐Tu for AMPylation

open access: yesFEBS Letters, EarlyView.
Fic enzymes mediate diverse post‐translational modifications across all domains of life, including AMPylation. Prokaryotic EF‐Tu can be AMPylated and deAMPylated by the conserved Fic enzyme SoFic. Structural and biochemical approaches were used to characterize the effect of AMPylation on EF‐Tu, SoFic's enzymatic activities, and the enzyme‐target ...
