FDA-ARGOS is a database with public quality-controlled reference genomes for diagnostic use and regulatory science

open access: yesNature Communications, 2019
To be able to use infectious disease next generation sequencing as a diagnostic tool, appropriate reference datasets are required. Here, Sichtig et al. describe FDA-ARGOS, a reference database for high-quality microbial reference genomes, and demonstrate

Detecting Disease in Radiographs with Intuitive Confidence

open access: yesThe Scientific World Journal, 2015
This paper argues in favor of a specific type of confidence for use in computer-aided diagnosis and disease classification, namely, sine/cosine values of angles represented by points on the unit circle. The paper shows how this confidence is motivated by

Myroides bacteremia: A case report and concise review

open access: yesIDCases, 2017
Myroides species are bacteria found commonly in environmental sources, such as water and soil. Despite this, they are historically uncommon pathogens, tending to affect primarily immunocompromised hosts.

Investigating the role of interleukin-1 beta and glutamate in inflammatory bowel disease and epilepsy using discovery browsing

open access: yesJournal of Biomedical Semantics, 2018
Background Structured electronic health records are a rich resource for identifying novel correlations, such as co-morbidities and adverse drug reactions. For drug development and better understanding of biomedical phenomena, such correlations need to be

Achieving robust somatic mutation detection with deep learning models derived from reference data sets of a cancer sample

open access: yesGenome Biology, 2022
Background Accurate detection of somatic mutations is challenging but critical in understanding cancer formation, progression, and treatment. We recently proposed NeuSomatic, the first deep convolutional neural network-based somatic mutation detection ...

Impact of peer review on discussion of study limitations and strength of claims in randomized trial reports: a before and after study

open access: yesResearch Integrity and Peer Review, 2019
Background In their research reports, scientists are expected to discuss limitations that their studies have. Previous research showed that often, such discussion is absent. Also, many journals emphasize the importance of avoiding overstatement of claims.

Inhibiting stearoyl‐CoA desaturase suppresses bone metastatic prostate cancer by modulating cellular stress, mTOR signaling, and DNA damage response

open access: yesFEBS Letters, EarlyView.
Bone metastasis in prostate cancer (PCa) patients is a clinical hurdle due to the poor understanding of the supportive bone microenvironment. Here, we identify stearoyl‐CoA desaturase (SCD) as a tumor‐promoting enzyme and potential therapeutic target in bone metastatic PCa.

Characterizing the salivary RNA landscape to identify potential diagnostic, prognostic, and follow‐up biomarkers for breast cancer

open access: yesMolecular Oncology, EarlyView.
This study explores salivary RNA for breast cancer (BC) diagnosis, prognosis, and follow‐up. High‐throughput RNA sequencing identified distinct salivary RNA signatures, including novel transcripts, that differentiate BC from healthy controls, characterize histological and molecular subtypes, and indicate lymph node involvement.
