LDAcoop: Integrating non‐linear population dynamics into the analysis of clonogenic growth in vitro

open access: yesMolecular Oncology, EarlyView.
Limiting dilution assays (LDAs) quantify clonogenic growth by seeding serial dilutions of cells and scoring wells for colony formation. The fraction of negative wells is plotted against cells seeded and analyzed using the non‐linear modeling of LDAcoop.

Developing a generalized nonlinear mixed-effects biomass model at stand-level under different age conditions for Chinese fir based on LiDAR and ground survey data in southern China

open access: yesFrontiers in Plant Science
IntroductionChinese fir (Cunninghamia lanceolata) is a crucial afforestation and timber species in southern China. Accurate estimation of its stand biomass is vital for forest resource assessment, ecological industry development, and ecosystem management.

Nonlinear thermovoltage and thermocurrent in quantum dots

open access: yesNew Journal of Physics, 2013
Quantum dots are model systems for quantum thermoelectric behavior because of their ability to control and measure the effects of electron-energy filtering and quantum confinement on thermoelectric properties.

Modeling of Large Pharmacokinetic Data Using Nonlinear Mixed-Effects: A Paradigm Shift in Veterinary Pharmacology. A Case Study With Robenacoxib in Cats [PDF]

open access: yes, 2016
The objective of this study was to model the pharmacokinetics (PKs) of robenacoxib in cats using a nonlinear mixed‐effects (NLME) approach, leveraging all available information collected from cats receiving robenacoxib s.c.

RaMBat: Accurate identification of medulloblastoma subtypes from diverse data sources with severe batch effects

open access: yesMolecular Oncology, EarlyView.
To integrate multiple transcriptomics data with severe batch effects for identifying MB subtypes, we developed a novel and accurate computational method named RaMBat, which leveraged subtype‐specific gene expression ranking information instead of absolute gene expression levels to address batch effects of diverse data sources.

Weak localization of disordered quasiparticles in the mixed superconducting state

open access: yes, 1999
Starting from a random matrix model, we construct the low-energy effective field theory for the noninteracting gas of quasiparticles of a disordered superconductor in the mixed state.

A novel method based on unbiased correlations tests for covariate selection in nonlinear mixed effects models: The COSSAC approach

open access: yesCPT: Pharmacometrics & Systems Pharmacology, 2021
Building a covariate model is a crucial task in population pharmacokinetics and pharmacodynamics in order to understand the determinants of the interindividual variability. Identifying a good covariate model usually requires many runs. Several procedures

DDX3X induces mesenchymal transition of endothelial cells by disrupting BMPR2 signaling

open access: yesFEBS Open Bio, EarlyView.
Elevated DDX3X expression led to downregulation of BMPR2, a key regulator of endothelial homeostasis and function. Our co‐immunoprecipitation assays further demonstrated a molecular interaction between DDX3X and BMPR2. Notably, DDX3X promoted lysosomal degradation of BMPR2, thereby impairing its downstream signaling and facilitating endothelial‐to ...
