Normal Mode Analysis of G-actin
Journal of Molecular Biology, 1993We undertook a normal mode analysis of the G-actin monomer bound with ADP and Ca2+, in order to better understand the internal modes of this protein. The internal co-ordinates consisted of 1373 single bond torsions, plus an additional 11 torsions to parameterize the motion of the nucleotide and cation with respect to the protein.

Normal mode analysis of Zika virus
Computational Biology and Chemistry, 2018In recent years, Zika virus (ZIKV) caused a new pandemic due to its rapid spread and close relationship with microcephaly. As a result, ZIKV has become an obvious global health concern. Information about the fundamental viral features or the biological process of infection remains limited, despite considerable efforts.

Guiding mode analysis, a generalization of normal mode analysis
Chemical Physics Letters, 1992Abstract A new approach is presented to investigating collective periodic motion in molecules, analyzing the Fourier transforms of molecular dynamics simulation trajectories. Demanding that atoms vibrating together in some mode must oscillate in phase enables the corresponding collective coordinate to be deduced.

Normal mode analysis for proteins
Journal of Molecular Structure: THEOCHEM, 2009Proteins are dynamical objects; their structure fluctuations are often the key to their function and keen attention need therefore be paid to it. Molecular dynamics (MD) simulations are a widely used technique to study dynamics of both proteins and nucleic acids.

Normal mode analysis of 2,2′-bipyridine—I. Internal modes
Spectrochimica Acta Part A: Molecular Spectroscopy, 1983Abstract The vibrational assignment of the internal modes of 2,2′-bipyridine is discussed using i.r. and Raman spectra in polarized light for a single crystal and for two different orientations of polycrystalline films. Predictions based on zero-order frequency calculations provide a useful guideline for the identification of the in plane ...

Instantaneous normal mode analysis of liquid methanol
The Journal of Chemical Physics, 2001The instantaneous normal modes for liquid methanol at 200 K are calculated and related to the topologically linear hydrogen bond network in this system. A shoulder observed in the spectra of both collective and single molecule correlation functions is explained as arising from the presence of “stretching” modes of the hydrogen bonded network, similarly

Normal mode analysis for resistive cylindrical plasmas
Computer Physics Communications, 1985Abstract The compressible, resistive MHD equations are linearized around an equilibrium with cylindrical symmetry and solved numerically as a complex eigenvalue problem. This normal mode code allows one to solve for very small resistivity γ≈10 -10 . The scaling of growth rates and layer width agrees very well with analytical theory.
