Phylogenetic Analysis of Trophic Associations
Ecologists frequently collect data on the patterns of association between adjacent trophic levels in the form of binary or quantitative food webs. Here, we develop statistical methods to estimate the roles of consumer and resource phylogenies in explaining patterns of consumer-resource association.

Characterization of fungal carbonyl sulfide hydrolase belonging to clade D β‐carbonic anhydrase
Here, we performed a functional analysis of the fungal enzymes belonging to clade D of the β‐class carbonic anhydrase family (β‐D‐CA). The β‐D‐CAs in the basidiomycete Gloeophyllum trabeum and the ascomycete Trichoderma harzianum showed very low activity in the hydration of CO2 but exhibited high activity in the hydrolysis of carbonyl sulfide (COS ...

rbrothers: R Package for Bayesian Multiple Change-Point Recombination Detection. [PDF]
Phylogenetic recombination detection is a fundamental task in bioinformatics and evolutionary biology. Most of the computational tools developed to attack this important problem are not integrated into the growing suite of R packages for statistical ...

The glacier ice worm Mesenchytraeus solifugus survives year‐round at 0 °C. Its ATP6 subunit, which forms a regulatory component of the proton pore in mitochondrial ATP synthase, has a carboxy‐terminal extension not found in any other organism examined to date. Here, we show that fusion of this extension to the homologous AtpB protein in E. coli results

phangorn: phylogenetic analysis in R [PDF]
AbstractSummary: phangorn is a package for phylogenetic reconstruction and analysis in the R language. Previously it was only possible to estimate phylogenetic trees with distance methods in R. phangorn, now offers the possibility of reconstructing phylogenies with distance based methods, maximum parsimony or maximum likelihood (ML) and performing ...

TreeViewJ: An Application for Viewing and Analyzing Phylogenetic Trees [PDF]
BACKGROUND. Phylogenetic trees are widely used to visualize evolutionary relationships between different organisms or samples of the same organism. There exists a variety of both free and commercial tree visualization software available, but limitations ...

Characteristics of the Kelch domain containing (KLHDC) subfamily and relationships with diseases
The Kelch protein superfamily includes 63 members, with the KLHDC subfamily having 10 proteins. While their functions are not fully understood, recent advances in KLHDC2's structure and role in protein degradation have highlighted its potential for drug development, especially in PROTAC therapies.

Sanctuary chimpanzees show consistency of their personality‐based behaviors across real‐life contexts and over time while displaying interindividual differences in the consistency of their personality‐based behavioral profile Abstract Personality is both a reflection of the bio‐behavioral profile of individuals and a summary of how they typically ...

Reconstructing phylogenetic trees from multipartite quartet systems [PDF]
A phylogenetic tree is a graphical representation of an evolutionary history of taxa in which the leaves correspond to the taxa and the non-leaves correspond to speciations. One of important problems in phylogenetic analysis is to assemble a global phylogenetic tree from small phylogenetic trees, particularly, quartet trees. {\sc Quartet Compatibility}

Phylogenetic analysis of cyrtocrinid crinoids and its influence on traditional classifications [PDF]
The cyrtocrinids are a group of mostly Mesozoic articulated crinoids, with rare Cenozoic forms and only two extant taxa. A careful analysis of previous studies indicates that the systematic arrangement of cyrtocrinids is very weak and unsatisfactory ...
