This study develops a semi‐supervised classifier integrating multi‐genomic data (1404 training/5893 validation samples) to improve homologous recombination deficiency (HRD) detection in breast cancer. Our method demonstrates prognostic value and predicts chemotherapy/PARP inhibitor sensitivity in HRD+ tumours.

The modern ability to collect vast quantities of data poses a challenge for parameter estimation problems. When posed as a nonlinear least squares problem fitting a model to data, the cost of each iteration grows linearly with the amount of data and it can easily become prohibitively expensive to perform many iterations.

The data are given by samples of the transfer function of the underlying (unknown) model, that is, we analyze frequency‐response data.

We evaluated circulating tumor DNA (ctDNA) detection in advanced pancreatic cancer using DNA methylation, cell‐free DNA fragment lengths, and 5′ end motifs. Machine learning models were trained to estimate ctDNA levels from each feature and their combination.
