Simulation Logic

open access: yesLogic and Logical Philosophy, 2013
Simulation relations have been discovered in many areas: Computer Science, philosophical and modal logic, and set theory. However, the simulation condition is strictly a first-order logic statement. We extend modal logic with modalities and axioms, the latter’s modeling conditions are the simulation conditions.

Sequence determinants of RNA G‐quadruplex unfolding by Arg‐rich regions

open access: yesFEBS Letters, EarlyView.
We show that Arg‐rich peptides selectively unfold RNA G‐quadruplexes, but not RNA stem‐loops or DNA/RNA duplexes. This length‐dependent activity is inhibited by acidic residues and is conserved among SR and SR‐related proteins (SRSF1, SRSF3, SRSF9, U1‐70K, and U2AF1).

Structural instability impairs function of the UDP‐xylose synthase 1 Ile181Asn variant associated with short‐stature genetic syndrome in humans

open access: yesFEBS Letters, EarlyView.
The Ile181Asn variant of human UDP‐xylose synthase (hUXS1), associated with a short‐stature genetic syndrome, has previously been reported as inactive. Our findings demonstrate that Ile181Asn‐hUXS1 retains catalytic activity similar to the wild‐type but exhibits reduced stability, a looser oligomeric state, and an increased tendency to precipitate ...

Transferrin receptor 1‐mediated iron uptake supports thermogenic activation in human cervical‐derived adipocytes

open access: yesFEBS Letters, EarlyView.
In this study, we found that human cervical‐derived adipocytes maintain intracellular iron level by regulating the expression of iron transport‐related proteins during adrenergic stimulation. Melanotransferrin is predicted to interact with transferrin receptor 1 based on in silico analysis.

Data efficient machine learning potentials for modeling catalytic reactivity via active learning and enhanced sampling

open access: yesnpj Computational Materials
Simulating catalytic reactivity under operative conditions poses a significant challenge due to the dynamic nature of the catalysts and the high computational cost of electronic structure calculations. Machine learning potentials offer a promising avenue

Leptogenesis, fermion masses and mixings in a SUSY SU(5) GUT with D 4 flavor symmetry

open access: yesJournal of High Energy Physics, 2021
We propose a model of fermion masses and mixings based on SU(5) grand unified theory (GUT) and a D 4 flavor symmetry. This is a highly predictive 4D SU(5) GUT with a flavor symmetry that does not contain a triplet irreducible representation.

Structural insights into an engineered feruloyl esterase with improved MHET degrading properties

open access: yesFEBS Letters, EarlyView.
A feruloyl esterase was engineered to mimic key features of MHETase, enhancing the degradation of PET oligomers. Structural and computational analysis reveal how a point mutation stabilizes the active site and reshapes the binding cleft, expading substrate scope.

PBPK Modeling Approach to Predict the Behavior of Drugs Cleared by Metabolism in Pregnant Subjects and Fetuses

open access: yesPharmaceutics
This study aimed to develop a physiologically based pharmacokinetic (PBPK) model that simulates metabolically cleared compounds’ pharmacokinetics (PK) in pregnant subjects and fetuses.

Computational Studies of Snake Venom Toxins

open access: yesToxins, 2017
Most snake venom toxins are proteins, and participate to envenomation through a diverse array of bioactivities, such as bleeding, inflammation, and pain, cytotoxic, cardiotoxic or neurotoxic effects.
