Token Swapping on Trees

open access: yesDiscrete Mathematics & Theoretical Computer Science, 2023
The input to the token swapping problem is a graph with vertices $v_1, v_2, \ldots, v_n$, and $n$ tokens with labels $1, 2, \ldots, n$, one on each vertex. The goal is to get token $i$ to vertex $v_i$ for all $i= 1, \ldots, n$ using a minimum number of swaps, where a swap exchanges the tokens on the endpoints of an edge.

Associative bond swaps in molecular dynamics

open access: yesSciPost Physics, 2022
We implement a three-body potential to model associative bond swaps, and release it as part of the HOOMD-blue software. The use of a three-body potential to model swaps has been proven to be effective and has recently provided useful insights into the

3D domain swapping: As domains continue to swap [PDF]

open access: yesProtein Science, 2002
Abstract Three‐dimensional (3D) domain swapping creates a bond between two or more protein molecules as they exchange their identical domains. Since the term '3D domain swapping' was first used to describe the dimeric structure of diphtheria toxin, the database of domain‐swapped proteins has greatly expanded. Analyses of the now about
