Patient‐specific pharmacogenomics demonstrates xCT as predictive therapeutic target in colon cancer with possible implications in tumor connectivity

open access: yesMolecular Oncology, EarlyView.
This study integrates transcriptomic profiling of matched tumor and healthy tissues from 32 colorectal cancer patients with functional validation in patient‐derived organoids, revealing dysregulated metabolic programs driven by overexpressed xCT (SLC7A11) and SLC3A2, identifying an oncogenic cystine/glutamate transporter signature linked to ...

Aggressive prostate cancer is associated with pericyte dysfunction

open access: yesMolecular Oncology, EarlyView.
Tumor‐produced TGF‐β drives pericyte dysfunction in prostate cancer. This dysfunction is characterized by downregulation of some canonical pericyte markers (i.e., DES, CSPG4, and ACTA2) while maintaining the expression of others (i.e., PDGFRB, NOTCH3, and RGS5).

Decoding protein binding plasticity via integrated deep ribosome display and deep learning

open access: yesCommunications Biology
The plasticity in protein interaction is central to understanding biological networks and de novo protein design. However, the systematic exploration remains impeded by the astronomic dimensionality of sequence space.

The neural crest‐associated gene ERRFI1 is involved in melanoma progression and resistance toward targeted therapy

open access: yesMolecular Oncology, EarlyView.
ERRFI1, a neural crest (NC)‐associated gene, was upregulated in melanoma and negatively correlated with the expression of melanocytic differentiation markers and the susceptibility of melanoma cells toward BRAF inhibitors (BRAFi). Knocking down ERRFI1 significantly increased the sensitivity of melanoma cells to BRAFi.

GUBS, a Behavior-based Language for Open System Dedicated to Synthetic Biology

open access: yes, 2012
In this article, we propose a domain specific language, GUBS (Genomic Unified Behavior Specification), dedicated to the behavioral specification of synthetic biological devices, viewed as discrete open dynamical systems.

Screening for lung cancer: A systematic review of overdiagnosis and its implications

open access: yesMolecular Oncology, EarlyView.
Low‐dose computed tomography (CT) screening for lung cancer may increase overdiagnosis compared to no screening, though the risk is likely low versus chest X‐ray. Our review of 8 trials (84 660 participants) shows added costs. Further research with strict adherence to modern nodule management strategies may help determine the extent to which ...

BBF RFC 108: Synthetic Biology Open Language (SBOL) Version 2.0.0 [PDF]

open access: yes, 2015
The Synthetic Biology Open Language (SBOL) has been developed as a standard to support the specification and exchange of biological design information in synthetic biology, filling a need not satisfied by other pre-existing ...
