The HPCG benchmark: analysis, shared memory preliminary improvements and evaluation on an Arm-based platform [PDF]

open access: yes, 2018
The High-Performance Conjugate Gradient (HPCG) benchmark complements the LINPACK benchmark in the performance evaluation coverage of large High-Performance Computing (HPC) systems. Due to its lower arithmetic intensity and higher memory pressure, HPCG is

Perspectives in educating molecular pathologists on liquid biopsy: Toward integrative, equitable, and decentralized precision oncology

open access: yesMolecular Oncology, EarlyView.
Liquid biopsy enables minimally invasive, real‐time molecular profiling through analysis of circulating biomarkers in biological fluids. This Perspective highlights the importance of training pathologists through integrative educational programs, such as the European Masters in Molecular Pathology, to ensure effective and equitable implementation of ...

A Non-Redundant Benchmark for Symmetric Protein Docking

open access: yesBig Data Mining and Analytics, 2019
Symmetric proteins play important roles in many biological processes, such as signal transduction and molecular transportation. Therefore, determining the symmetric oligomeric structure of subunits is crucial to investigate the molecular mechanism of the

Implementing global Abelian symmetries in projected entangled-pair state algorithms

open access: yes, 2011
Due to the unfavorable scaling of tensor network methods with the refinement parameter M, new approaches are necessary to improve the efficiency of numerical simulations based on such states in particular for gapless, strongly entangled systems.

Transcriptional network analysis of PTEN‐protein‐deficient prostate tumors reveals robust stromal reprogramming and signs of senescent paracrine communication

open access: yesMolecular Oncology, EarlyView.
Combining PTEN protein assessment and transcriptomic profiling of prostate tumors, we uncovered a network enriched in senescence and extracellular matrix (ECM) programs associated with PTEN loss and conserved in a mouse model. We show that PTEN‐deficient cells trigger paracrine remodeling of the surrounding stroma and this information could help ...

LDAcoop: Integrating non‐linear population dynamics into the analysis of clonogenic growth in vitro

open access: yesMolecular Oncology, EarlyView.
Limiting dilution assays (LDAs) quantify clonogenic growth by seeding serial dilutions of cells and scoring wells for colony formation. The fraction of negative wells is plotted against cells seeded and analyzed using the non‐linear modeling of LDAcoop.

Optimal (and benchmark-optimal) competition complexity for additive buyers over independent items [PDF]

open access: yesSymposium on the Theory of Computing, 2018
The Competition Complexity of an auction setting refers to the number of additional bidders necessary in order for the (deterministic, prior-independent, dominant strategy truthful) Vickrey-Clarke-Groves mechanism to achieve greater revenue than the ...

Crucial parameters for precise copy number variation detection in formalin‐fixed paraffin‐embedded solid cancer samples

open access: yesMolecular Oncology, EarlyView.
This study shows that copy number variations (CNVs) can be reliably detected in formalin‐fixed paraffin‐embedded (FFPE) solid cancer samples using ultra‐low‐pass whole‐genome sequencing, provided that key (pre)‐analytical parameters are optimized.
