The newfound relationship between extrachromosomal DNAs and excised signal circles

open access: yesFEBS Letters, EarlyView.
Extrachromosomal DNAs (ecDNAs) contribute to the progression of many human cancers. In addition, circular DNA by‐products of V(D)J recombination, excised signal circles (ESCs), have roles in cancer progression but have largely been overlooked. In this Review, we explore the roles of ecDNAs and ESCs in cancer development, and highlight why these ...

Unraveling Similarities and Differences Between Non-Negative Garrote and Adaptive Lasso: A Simulation Study in Low- and High-Dimensional Data

open access: yesStats
Penalized regression methods are widely used for variable selection. Non-negative garrote (NNG) was one of the earliest methods to combine variable selection with shrinkage of regression coefficients, followed by lasso.

An upstream open reading frame regulates expression of the mitochondrial protein Slm35 and mitophagy flux

open access: yesFEBS Letters, EarlyView.
This study reveals how the mitochondrial protein Slm35 is regulated in Saccharomyces cerevisiae. The authors identify stress‐responsive DNA elements and two upstream open reading frames (uORFs) in the 5′ untranslated region of SLM35. One uORF restricts translation, and its mutation increases Slm35 protein levels and mitophagy.

A Bayesian Framework that integrates heterogeneous data for inferring gene regulatory networks

open access: yesFrontiers in Bioengineering and Biotechnology, 2014
Reconstruction of gene regulatory networks (GRNs) from experimental data is a fundamental challenge in systems biology. A number of computational approaches have been developed to infer GRNs from mRNA expression profiles.

Variable selection in multiple regression with random design

open access: yes, 2015
We propose a method for variable selection in multiple regression with random predictors. This method is based on a criterion that permits to reduce the variable selection problem to a problem of estimating suitable permutation and dimensionality.

Sequence determinants of RNA G‐quadruplex unfolding by Arg‐rich regions

open access: yesFEBS Letters, EarlyView.
We show that Arg‐rich peptides selectively unfold RNA G‐quadruplexes, but not RNA stem‐loops or DNA/RNA duplexes. This length‐dependent activity is inhibited by acidic residues and is conserved among SR and SR‐related proteins (SRSF1, SRSF3, SRSF9, U1‐70K, and U2AF1).

Cell wall target fragment discovery using a low‐cost, minimal fragment library

open access: yesFEBS Letters, EarlyView.
LoCoFrag100 is a fragment library made up of 100 different compounds. Similarity between the fragments is minimized and 10 different fragments are mixed into a single cocktail, which is soaked to protein crystals. These crystals are analysed by X‐ray crystallography, revealing the binding modes of the bound fragment ligands.

Pre-Processing Ensemble Modeling Based on Faster Covariate Selection Calibration for Near-Infrared Spectroscopy

open access: yesApplied Sciences
Ensemble techniques are crucial for preprocessing near-infrared (NIR) data, yet effectively integrating information from multiple preprocessing methods remains challenging.

Inhibiting stearoyl‐CoA desaturase suppresses bone metastatic prostate cancer by modulating cellular stress, mTOR signaling, and DNA damage response

open access: yesFEBS Letters, EarlyView.
Bone metastasis in prostate cancer (PCa) patients is a clinical hurdle due to the poor understanding of the supportive bone microenvironment. Here, we identify stearoyl‐CoA desaturase (SCD) as a tumor‐promoting enzyme and potential therapeutic target in bone metastatic PCa.

Rapid and Accurate Measurement of Major Soybean Components Using Near-Infrared Spectroscopy

open access: yesAgronomy
This study addresses the urgent need for the rapid, non-destructive assessment of key soybean components, including moisture, fat, and protein, using near-infrared (NIR) spectroscopy.
