Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...

An analysis of the adaptive cluster sampling design with rare plant point distributions

open access: yes, 2009
Thesis (M.A.)--Humboldt State University, Biological Sciences, 2009A sampling design that can provide estimates of abundance with low variance is very valuable to biologists working with limited budgets and time.

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.

Applications in adaptive cluster sampling of Gulf of Alaska rockfish [PDF]

open access: yes, 2003
Adaptive cluster sampling (ACS) has been the subject of many publications about sampling aggregated populations. Choosing the criterion value that invokes ACS remains problematic.

Derivation and characterization of retinal pigment epithelium from urine‐derived iPSCs

open access: yesFEBS Open Bio, EarlyView.
Age‐related macular degeneration causes vision loss via RPE dysfunction and loss. Traditional iPSC therapies rely on invasive biopsies, limiting scalability. Here, we utilize urine‐derived stem cells as an accessible source to generate u‐iPSCs, successfully differentiated into pigmented RPE. This “Urine‐to‐Retina” platform provides a promising path for

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

A scalable load balancing strategy based on distributed server cluster

open access: yesDianxin kexue, 2017
A distributed database load balancing algorithm based on software defined networking was proposed, which separated the data, control and application to calculate the actual load of a single server in the server cluster.By querying the streams sampling ...

Variance estimation for adaptive cluster sampling with a single primary unit and the partially systematic adaptive cluster sampling

open access: yes, 2009
Thesis (Ph.D. (Statistics))--National Institute of Development Administration, 2009Two topics are investigated in this dissertation. The first concerns variance estimation when a single primary sampling unit is selected. Two new bias variance estimators,

Optimizing photoactivation of PA‐mCherry for optical pooled CRISPR screens

open access: yesFEBS Open Bio, EarlyView.
Photoactivatable PA‐mCherry finds widespread use to optically tag individual cells. However, confocal 405 nm UV laser‐scanning (normal scan) is much less efficient than widefield UV illumination, limiting the use of PA‐mCherry on confocal instruments. We remedy this limitation by reporting that rapid and repeated confocal scanning with a low‐intensity,
