A discontinuous Galerkin moving mesh method for Hamilton-Jacobi equations

open access: yes, 2007
In this paper we consider the numerical solution of first-order Hamilton-Jacobi equations using the combination of a discontinuous Galerkin finite element method and an adaptive $r$-refinement (mesh movement) strategy.

Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...

Thickness-based adaptive mesh refinement methods for multi-phase flow simulations with thin regions

open access: yes, 2014
In numerical simulations of multi-scale, multi-phase flows, grid refinement is required to resolve regions with small scales. A notable example is liquid-jet atomization and subsequent droplet dynamics.

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

The Athena++ Adaptive Mesh Refinement Framework: Multigrid Solvers for Self-gravity

open access: yesThe Astrophysical Journal Supplement Series, 2023
We describe the implementation of multigrid solvers in the Athena++ adaptive mesh refinement (AMR) framework and their application to the solution of the Poisson equation for self-gravity.
