Exon 7 splicing of ERα predicts poor prognosis and increases phenotypic heterogeneity in luminal a subtype breast cancer

open access: yesFEBS Open Bio, EarlyView.
ERα splice variant ERα∆7 lacks the C‐terminus, and its expression may change phenotypes of breast cancers. Our results showed that ERα∆7 is found in the luminal A subtype, and elevated ERα∆7 levels are linked to improved cell survival with lower proliferation and migration.

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Outer Approximation Algorithms for DC Programs and Beyond

open access: yes, 2008
We consider the well-known Canonical DC (CDC) optimization problem, relying on an alternative equivalent formulation based on a polar characterization of the constraint, and a novel generalization of this problem, which we name Single Reverse Polar ...

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.

Anytime Algorithms for ROBDD Symmetry Detection and Approximation [PDF]

open access: yes
Reduced Ordered Binary Decision Diagrams (ROBDDs) provide a dense and memory efficient representation of Boolean functions. When ROBDDs are applied in logic synthesis, the problem arises of detecting both classical and generalised symmetries.

The expressibility of functions on the Boolean domain, with applications to Counting CSPs [PDF]

open access: yes, 2013
An important tool in the study of the complexity of Constraint Satisfaction Problems (CSPs) is the notion of a relational clone, which is the set of all relations expressible using primitive positive formulas over a particular set of base relations. Post'

Quantum algorithm for approximating partition functions

open access: yesPhysical Review A, 2009
We achieve a quantum speed-up of fully polynomial randomized approximation schemes (FPRAS) for estimating partition functions that combine simulated annealing with the Monte-Carlo Markov Chain method and use non-adaptive cooling schedules. The improvement in time complexity is twofold: a quadratic reduction with respect to the spectral gap of the ...

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

Approximation algorithm to symmetric alpha stable distribution with bi-region curve model

open access: yesTongxin xuebao, 2013
The symmetric alpha stable (S S) was used to model a non-Gaussian,heavy tail and impulsive noise of com-α munication channels. However, explicit expressions for the probability density functions (PDF) in terms of elementary functions are still unknown ...

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.
