Amino-acid-dependent main-chain torsion-energy terms for protein systems

open access: yes, 2012
Many commonly used force fields for protein systems such as AMBER, CHARMM, GROMACS, OPLS, and ECEPP have amino-acid-independent force-field parameters of main-chain torsion-energy terms.

Routine Microsecond Molecular Dynamics Simulations with AMBER on GPUs. 1. Generalized Born

open access: yesJournal of Chemical Theory and Computation, 2012
We present an implementation of generalized Born implicit solvent all-atom classical molecular dynamics (MD) within the AMBER program package that runs entirely on CUDA enabled NVIDIA graphics processing units (GPUs).

Detecting homologous recombination deficiency for breast cancer through integrative analysis of genomic data

open access: yesMolecular Oncology, EarlyView.
This study develops a semi‐supervised classifier integrating multi‐genomic data (1404 training/5893 validation samples) to improve homologous recombination deficiency (HRD) detection in breast cancer. Our method demonstrates prognostic value and predicts chemotherapy/PARP inhibitor sensitivity in HRD+ tumours.

Single atom anisotropic magnetoresistance on a topological insulator surface

open access: yesNew Journal of Physics, 2015
We demonstrate single atom anisotropic magnetoresistance on the surface of a topological insulator, arising from the interplay between the helical spin–momentum-locked surface electronic structure and the hybridization of the magnetic adatom states.

Throwing our Voices: Ventriloquism as New Media Activism [PDF]

open access: yes, 2018
In the fall of 2010, Chevron released an ad campaign designed to respond to consumer worries about the conduct of oil companies. Each ad depicted “customers” voicing rather nonspecific concerns about oil companies, answered by the “We Agree” slogan and ...

Refinement of the AMBER Force Field for Nucleic Acids: Improving the Description of α/γ Conformers

open access: yes, 2007
We present here the parmbsc0 force field, a refinement of the AMBER parm99 force field, where emphasis has been made on the correct representation of the a/g concerted rotation in nucleic acids (NAs).

Comprehensive omics‐based classification system in adult patients with B‐cell acute lymphoblastic leukemia

open access: yesMolecular Oncology, EarlyView.
The COMBAT classification system, developed through multi‐omics integration, stratifies adult patients with B‐cell acute lymphoblastic leukemia(B‐ALL) into three molecular subtypes with distinct surface antigen patterns, immune landscape, methylation patterns, biological pathways and prognosis.

First result with AMBER+FINITO on the VLTI: The high-precision angular diameter of V3879 Sgr

open access: yes, 2008
Our goal is to demonstrate the potential of the interferometric AMBER instrument linked with the Very Large Telescope Interferometer (VLTI) fringe-tracking facility FINITO to derive high-precision stellar diameters.

AMBER closure and differential phases: accuracy and calibration with a Beam Commutation [PDF]

open access: yes, 2008
The first astrophysical results of the VLTI focal instrument AMBER have shown the importance of the differential and closure phase measures, which are supposed to be much less sensitive to atmospheric and instrumental biases than the absolute visibility.
