Methods for nanoparticle labeling of ricin and effect on toxicity [PDF]

open access: yes, 2009
The unique optical properties associated with nanostructured materials that support the excitation of surface plasmons offer many new opportunities for the enhanced optical investigation of biological materials that pose a security threat. In particular,

SECLAF: A Webserver and Deep Neural Network Design Tool for Biological Sequence Classification [PDF]

open access: yesarXiv, 2017
Artificial intelligence (AI) tools are gaining more and more ground each year in bioinformatics. Learning algorithms can be taught easily by using the existing enormous biological databases, and the resulting models can be used for the high-quality classification of novel, un-categorized data in numerous areas, including biological sequence analysis ...

Spot‐14 and its paralog Spot‐14R regulate expression of metabolic and thermogenic pathway genes in murine brown and beige adipocytes

open access: yesFEBS Letters, EarlyView.
Spot‐14 and Spot‐14R play distinct roles in regulating metabolism in brown and beige adipocytes. While both influence lipid and glucose pathways, Spot‐14 uniquely controls thermogenic gene expression. This dual regulation balances energy storage and heat production, highlighting potential therapeutic targets for obesity and metabolic disorders. Spot 14

A cellular system to study responses to a collision between the transcription complex and a protein‐bound nick in the DNA template

open access: yesFEBS Letters, EarlyView.
We present the cellular transcription‐coupled Flp‐nick system allowing the introduction of a Top1‐mimicking cleavage complex (Flpcc) at a Flp recognition target site within a controllable LacZ gene. LacZ transcription leads to the collision of RNA polymerase II (RNAPII) with Flpcc, and this causes RNAPII stalling, ubiquitination, and degradation.

Theory of Systematic Computational Error in Free Energy Differences [PDF]

open access: yes, 2002
Systematic inaccuracy is inherent in any computational estimate of a non-linear average, due to the availability of only a finite number of data values, N.

Nano-Biotechnology: Structure and Dynamics of Nanoscale Biosystems [PDF]

open access: yesJournal of Research & Industry, Volume 1, Issue 1, pp 22-26, 2008, 2010
Nanoscale biosystems are widely used in numerous medical applications. The approaches for structure and function of the nanomachines that are available in the cell (natural nanomachines) are discussed. Molecular simulation studies have been extensively used to study the dynamics of many nanomachines including ribosome.

Neuro-symbolic representation learning on biological knowledge graphs [PDF]

open access: yes, 2016
Motivation: Biological data and knowledge bases increasingly rely on Semantic Web technologies and the use of knowledge graphs for data integration, retrieval and federated queries. In the past years, feature learning methods that are applicable to graph-structured data are becoming available, but have not yet widely been applied and evaluated on ...

STAT3 expression is reduced in cardiac pericytes in HFpEF and its loss reduces cellular adhesion and induces pericyte senescence

open access: yesFEBS Letters, EarlyView.
Heart failure with preserved ejection fraction (HFpEF) accounts for half of the heart failure cases. It is characterised by microvascular dysfunction, associated with reduced pericyte coverage and diminished STAT3 expression in pericytes. Loss of STAT3 impairs pericyte adhesion, promotes senescence, and activates a pro‐fibrotic gene program.

Annotation of SBML Models Through Rule-Based Semantic Integration [PDF]

open access: yes, 2009
*Motivation:* The creation of accurate quantitative Systems Biology Markup Language (SBML) models is a time-intensive, manual process often complicated by the many data sources and formats required to annotate even a small and well-scoped model. Ideally,
