Machine learning-driven protein engineering: a case study in computational drug discovery

open access: yesEngineering Biology, 2020
Research and development in drug discovery will need to find significant efficiency gains if the industry is to continue generating novel drugs. There is great expectation for machine learning (ML) to provide this boost in R&D productivity, but to ...

Visualizing Co-Phylogenetic Reconciliations [PDF]

open access: yes, 2017
We introduce a hybrid metaphor for the visualization of the reconciliations of co-phylogenetic trees, that are mappings among the nodes of two trees. The typical application is the visualization of the co-evolution of hosts and parasites in biology.

Automatic disease diagnosis using optimised weightless neural networks for low-power wearable devices

open access: yesHealthcare Technology Letters, 2017
Low-power wearable devices for disease diagnosis are used at anytime and anywhere. These are non-invasive and pain-free for the better quality of life. However, these devices are resource constrained in terms of memory and processing capability.

Potential Early Risk Biomarkers for Reduced Forced Expiratory Volume in Children Post‐Hematopoietic Cell Transplantation

open access: yesPediatric Blood &Cancer, EarlyView.
ABSTRACT We sought to identify potential early risk biomarkers for lung disease in children post‐allogeneic HCT. Patients with pulmonary function tests 3 months post‐transplant and plasma samples between days 7 and 14 post‐HCT were included. Six of 27 subjects enrolled had reduced forced expiratory volume 1 (FEV1) z scores.

Ensemble multi-objective evolutionary algorithm for gene regulatory network reconstruction based on fuzzy cognitive maps

open access: yesCAAI Transactions on Intelligence Technology, 2019
Many methods aim to use data, especially data about gene expression based on high throughput genomic methods, to identify complicated regulatory relationships between genes. The authors employ a simple but powerful tool, called fuzzy cognitive maps (FCMs)

FastTree: Computing Large Minimum Evolution Trees with Profiles instead of a Distance Matrix

open access: yesMolecular biology and evolution, 2009
Gene families are growing rapidly, but standard methods for inferring phylogenies do not scale to alignments with over 10,000 sequences. We present FastTree, a method for constructing large phylogenies and for estimating their reliability.

Molecular dynamics recipes for genome research [PDF]

open access: yes, 2017
Molecular dynamics (MD) simulation allows one to predict the time evolution of a system of interacting particles. It is widely used in physics, chemistry and biology to address specific questions about the structural properties and dynamical mechanisms ...

Nutritional and Behavioral Intervention for Long‐Term Childhood Acute Leukemia Survivors With Metabolic Syndrome

open access: yesPediatric Blood &Cancer, EarlyView.
ABSTRACT Purpose Metabolic syndrome (MetS) is a common complication in survivors of childhood acute lymphoblastic and myeloid leukemia (AL), and a major risk factor for premature cardiovascular disease, type‐2‐diabetes, and metabolic dysfunction‐associated steatotic liver disease (MASLD).
